Write-up:
Some characters are unpopular because they debuted in the distant past, before Touhou found its footing. Others have their positive points, but just aren't explored as much as more important figures, and so fall into the background. The Watatsuki sisters have the distinction of being quite well-developed compared to the likes of Koakuma, yet remain unpopular because fans did not like what they saw.
Both sisters are in charge of the Lunar Defense Corps, and like other Lunarians have a dismissive attitude when it comes to things like Earth, humans and purity. They are also quite powerful, and were able to defeat major characters like Reimu and Marisa immediately after having the spell card battle system explained to them. Further exasperating the situation are the girls' abilities: Yorihime's power to summon and command gods and Toyohime's power over boundaries are quite similar to Reimu and Yukari's respective abilities, and Yorihime in particular has been accused of being a God-Mode Sue version of Reimu.
And yet, being able to defeat Team Gensokyo in Silent Sinner in Blue didn't keep the Watatsukis from falling victim to Eirin and Yukari's respective schemes (to say nothing of Tewi's pit traps). And are they really as arrogant as they sound at times, or do they share Reimu's lack of real animosity toward their duty-bound opponents? They certainly seem to have a similar reputation problem, what with their powers earning their compatriots' distrust and their connection to a notorious Lunarian fugitive.
So it may be worth re-examining these two, regardless of how unpopular they may be. Especially since we may be seeing more of them in the future, whether we want to or not.

Everything is relative.Reimu only ever wins by spamming bombs anyway, according to my personal gameplay-canon. It's a valid tactic.
Only positive thing I can about them is that I like Lunatic Blue and I hope if they show up that song gets brought back with a more updated remix.
...Oh, and Yorihime is better than Toyihime on account of not threatening to nuke an inhabited forest.

Because justifying their attitude in terms of metaphysical purity touches on issues of real life racism that makes people uncomfortable. As it should.

So in mythology Yorihime married Toyohime's son and gave birth to the first Emperor of Japan. Is this likely to be true in Touhou? There's a bit in Eirin's chapter of CiLR translated as "one was the wife of a grandnephew of mine, while the other was married to the son of another grandnephew", but I get the feeling the original text was more ambiguous.

What I wanna know is, how do these two keep their jobs? Their Lunar Defense Corps seems to be a bunch of useless little bunnies, only good for their fashion sense. At least one recruit has permanently deserted, another managed to go AWOL on Earth for a bit. They've had to cover up their inability to keep a bunch of Earthlings from infiltrating their homeland. And they have ties to a supremely high-ranking defector.
So is it an inherited position, meaning the super-advanced moon doesn't operate as a meritocracy? Or are they much better schemers than generals, able to manage court intrigue and government politics to secure cushy jobs? Or do they simply lie during the annual reports and hearings, ruthlessly burying any evidence of the LDC's shortcomings?
Though for all I know, they have been replaced, and those new "Eagle Ravi" bunnies report to different noblewomen. Which could make LoLK a plot to discredit the Watatsukis' replacements so they can get their old jobs back.
It's not just that they're Lunarians, they're Lunarians who debuted in a manner uncomfortably similar to how some fanfic writers introduce their "better than the canon protagonist" OCs.

It's possible that the mistakes and shortcomings we've seen don't really matter much overall. A couple bunnies went AWOL? That'll happen! Moon landings? They didn't manage to mess anything up. Intruders from Gensokyo? Handily defeated. Stolen sake? WHAT STOLEN SAKE? WHATEVER ARE YOU TALKING ABOUT?
It's also possible that there are other threats and problems that they have to handle, which we aren't privy to.

CiLR specifically says that A) they were elected to their position, probably by some sort of council, and B) no one trusts them because of their connection to Eirin. What we can infer from that is that their position as the gatekeeper of the moon is a position that no one else wants, and it's more like a punishment than anything else. It's easy enough to imagine why: it's the only job on the moon that carries any risk of impurity, since it involves interacting directly with Earthlings. The rabbits who serve in the Defense Corp. also think of it as a punishment, apparently.
As for why they'd trust an important job like that to people they don't trust... well, it's probably considered an unnecessary job too. There are enough automatic security systems in place (like, say, being on the moon) that you only need someone to deal with problems directly once every couple centuries, or less. And if someone can actually get past all that security, they're probably being helped by Eirin and there's not much anyone could do about that anyway.

Still, the Watatsukis are much more ruthless than most of the Touhou villains so far as they area lot more pragmatic than they are.

Also, they're not really villains since they're the ones getting their home invaded... Antagonists, sure, but they don't have any villainous plans or anything. Compare Yuyuko, who was willing to kill everyone in Gensokyo on a whim.

Futsuhime married Soga no Umako and had five children with him. One of them was Tojiko no Iratsume. Would that mean Futo is Tojiko's mum? (Well, only a speculation, but...) I'm not quite sure what to do with this
Futo and Tojiko have a mother-daughter dynamic? O_O That makes their antics a strange amount of sense.
