@Syd: Maybe the gems are more plentiful further below the surface. Rarity doesn't really need that many, so she just grabs the surface gems.
Reaction Image Repository@Syd: Perhaps the gems in the Mine are the kind that cannot grow naturally precut near the surface because of magic deposits.
I bet Luna uses the place as her IRL Minecraft hideout when off-shift.

I figure ol' mystery box will be more of an incidental 'Hey, we're working on it' detail in the background of each episode until then.
