Pokemon gen 1 had using Dig/Escape Route to teleport back to the last Pokemon Center you healed at. Amusingly, you could dig out of most buildings too.
Blind Final Fantasy 6 Let's PlayYeah. Personally I think it was a really stupid change. Gen 1 may be unbalanced and missing a lot of the anti-frustration features from later gens, but it has it's own charm. Half the fun nowadays is all the cool tricks you can pull that let you easily beat the game in only a couple hours without even using glitch abuse.
For example, you can save a lot of time by cleverly avoiding healing in certain cities, thus letting you teleport back to an earlier spot when you're done.
They also changed it so you auto checkpoint just by entering a center even if you don't heal there, apparently.

Blind Final Fantasy 6 Let's PlayAs far as fast travel goes, I've been watching an anime called Magi The Labyrinth Of Magic lately, and one of the characters has a magic carpet - the whole thing is based very heavily on Arabian stories, like 1001 nights and the legends of Sinbad.
Birthright: an original web novel about Dragons, the Burdens of Leadership, and Mangoes.I actually just read it.
Speaking of anime fast travel, there's the magic door of Howls Moving Castle.
Blind Final Fantasy 6 Let's PlayG1 pony had "winking" which is basically telleporting, though most unicorns could do it fairly easily.
Though they couldn't go through solid objects, implying it's some sort of flash step. It's interdimensional travel though, as a plot point of a story arc is that a villain's capturing all the unicorns between dimensions as his base enters their plane and takes out their strongest in the process.
-Doctor Who: The TARDIS. It lets you travel anytime and anywhere, so even if you use it late, you can go back in time.
-Alice in the country of hearts: the white rabbit has the power to create wormholes that can go to other dimensions. They look like rabbit holes.

In World Of Warcraft, mages can teleport themselves, and at higher levels open group portals, to major cities, and can teleport short distances with the Blink spell. Death knights can open personal portals to their home base, the fortress Acherus, and druids can teleport to their sacred grove, Moonglade. Every character has a Hearthstone, which allows them to teleport back to an inn they've previously designated as their home, and shaman can do this without the use of a Hearthstone. Warlocks can summon friendly players to their current location, but require the assistance of two more players. There are also dozens of items with teleportation abilities, usually to preset, unchangeable destination, although there are some items made through the engineering profession that can teleport the user to one of several random locations (sometimes including being a few hundred feet in the empty air. Good thing engineers can also convert their cloaks into parachutes).
And of course, this isn't counting the numerous movement speed buffs and traveling abilities, like shamans' Ghost Wolf form, hunters' Aspects of the Cheetah and Pack, druids' Travel, Aquatic, and Flight Forms, or mounts of either ground or flying persuasion.
