Thing is, if you just listen to it on its own, without that structure around it, it isn't quite standalone. It was designed to be a part of a larger whole, and when it's not part of that whole, it loses something. That isn't to say that it's a bad song by any means, just that it feels stronger when it's connected thematically to the episode it was created for.
"Apples to the Core" was much more designed to be it's own thing; it wasn't as much made to be an integral part of the episode. You could take it out without losing much other than the song itself. That means that when you take the song out of the episode it doesn't really lose anything compared to when it was in the episode itself.
And that's both a strength and a weakness, because it means that it also isn't as integral to the episode as a whole. "Generosity" was more important to "Rarity takes Manehattan" than "Apples to the Core" did for "Pinkie Apple Pie". The former was probably stronger as an element of a larger whole, but I think the second is stronger as its own thing. It's not that the song itself is worse per se, so much as the songs were written for different purposes.
TL;DR version:
Both songs are great, but of the two judging them purely on their own merits apart from the episode, I think "Apples to the Core" was stronger as a standalone song.
