Well the main villain not going to the classes isn't really as severe as the discrimination thing.

We got like one class each for Glynda Port and Oobleck each season and that was it and it was usually for some other plot reason beyond the class itself. Yet they went two whole semesters.
But considering Cinder either had someone helping her hack the Atlas system or is a master hacker herself (and I really hope not because now we're really bordering on her being too good) she probably had help infilrating and wasn't a legit Haven student.
Well I mean, Cinder's already borderline Villain Sue, why not have her also be a master hacker?

Even if she faked her way into Haven just to get to Beacon legitimately, she still wouldn't be a legitimate Haven student, given her purpose. She'd just have a cover.
Well, I just assumed from the hacking scene that she did indeed have hacking skills. However, she mentioned something about her little friend when she discovered an entry into Ironwood's scroll. While 'little friend' probably means the security virus that she'd put into the system to give her access to everything, it could easily be some kind of Grimm-based 'technology' like the parasite that allowed her to transfer Amber's power to herself. It may be that all she needed to do with open up a door to the network and then whatever she inserted (be it a computer programme or a 'Grimm') was what was doing the real work.

Even if she legitimately passed the entrence exam with the intent of ditching after the festival the Vytal festival was at the end of the school year, with participants spending the second semester abroad. Ego she'd have to have spent a semester actually being a student at Haven, where as we know Cinder was actually in Vale then.

Aren't we forgeting that students are allowed To go on missions?What if in the first episode she was (officially) on a mission near Vale.Let Mercury and Emerald handle it while she provided muscle for Roman.(which explained why they weren't with her on the plane)
When the mission was done she,Emerald and Mercury headed back while Roman handled things in Vale.
In tail end of V1 students were already rolling in for the Tournament so it safe to assume that at that point they were their as students

I mean I guess it's possible she was on a mission on an entirely different continent and spent half a year running back and forth in Haven while hiding her maiden powers and keeping a low profile....Buuuut that's sounds far too complicated and difficult, when the obvious answer, she has conspiritors all over and one of them faked her transcripts so she could show up in Vale just long enough to do her thing and then leave would be much eaiser while also opening up a further plot to just how deep her connections go.
Yes. My theory is that she was indeed taking classes in Haven, and that her team's "missions" is what allowed her to end up in Vale early. After all, Team RWBY was contemplating skipping out on their own missions to go off and do what they really wanted to do. She could have done at least part of a year at Haven to settle her cover:

Yeah I really don't see what Cinder would possibly gain from having to spend time in a school far away from where her plans are actually taking place, with no apparant gain from it when by all accounts she could just fake her way past all that. It's not like huntsman 101 is worth anything to her, she and Em and Merc have skills that far outstrip the trainee hunters. They've seemingly got no direct connection to anyone from Mistral academy, infact Sun and Neptune don't even seem to know who they are so there's nothing on that end.
And that plot point is pretty much done. Ruby and Qrow know they're the bad guys now so it's not like they can still hide in Haven academy, nor do they have any reason to anyway.
(4) Not everybody reads/watches Naruto, Bleach, or Akame ga Kill, so they don't have those standards to compare it to. Villain Sue is also a derivative of Mary Sue, a term that gets thrown around pretty loosely.
But if I had to guess, its because its easy to connect: fairly attractive woman + cool-headed, villainous personality + no immediately apparent flaws or obstructions in her plan = Villain Sue. A villain that wins "too much" is a Sue. Where that threshold for "winning too much" actually is can be debated.

Can't have been going that off the rails since the giant robot Tengu Emperor is still a thing, and Leone is still going to die at Honest's hands, who is now an actually competent fighter who wrecked her shit, and the robot is close to going Eldritch Abomination at the moment, so Tatsumi might still end up dying; there's also the possibility that Akane might die as well, leaving Mine the only survivor.

It's because her plan went off without so much as a hitch, and even when the heroes screwed up the plan (Volume 2's finale "Breach") it didn't really do much to it in the end.

Yeah I mean with Yhwach the fact he's yet to lose gives you good justification for him being one. Cinder had a string of good planning and luck so she is a sue as well? It just does not work like that.

Anywhoo, yeah, just because there's not much of it being shown, doesn't mean that it automatically doesn't exist. Also: The main setting for RWBY was a school for trainee Huntsmen. Discrimination would be unheard of, especially if Oobleck is any indication.
