I can see the idea of Bruce taking more of a tactician/overseer role, much as he does in Batman Beyond, to a Dick Grayson Batman and (possibly) Tim Drake Robin working just fine. I'm in favor of keeping the inner-circle small (say, Bruce, Dick, Tim, and Alfred) because I really hate the phenomenon left over from the late '90's where every book becomes a team book (remember Team Superman? Ick).
I'd change Infinite Crisis so that 1) Superboy/man Prime never became that murderous psychopath of a joke he is right now and 2) Superman from Earth 2 would never have died and would have lived peacefully with his Lois Lane in his dream dimension of his, thank you. Seriously, he was the first superhero. The first one of them all. The guy deserved a peaceful retirement, which he got at the end of Crisis On Infinite Earths, and they bring him out of it just to kill him off ? Jeez, man, show some respect for those who started it all, will ya ?

I found the whole scenario with Superman I, Superboy, and Alex Luthor flawed. Bringing the characters back would be one thing, but radically altering their characterization to the point of derailment as the engine to drive their event, whose consequences were EXTREMELY short lived, is another. I dislike stories that can't work unless established characters behave like completely different people.

I'd streamline Dr. Eggman's origin in Archie's Sonic the Hedgehog. I'd rather, that he instead of being a Robo Robotnik from another universe, I'd stead make it that during Endgame, Robotnik roboticized himself and uploaded his brain before he died so he could build himself a new body.
House of M. If not the event outright, then I would at least retcon the de-powering of Artie Maddicks (my favorite Marvel character). I'd have it so that Artie was starting to feel too isolated as a mutant and so, when he saw that mutants all over the world lost their powers, he faked that he lost his. How would he fool Cerebro? He wouldn't—he would be constantly using his power to make people using it not see him in the computer. It would be taking its toll on him, and that combined with a life unlike what he imagined it to be would bring him back to the X-Men (hopefully getting him back to his adventures with Leech, kicking off a fun all-ages series of their adventures).
Artie does still have his powers. He and Leech have been hanging with the Future Foundation for a while.

But seriously...I would fix up the Double Standard: Rape, Female on Male that pops up in comic books. Dr. Light (the male one) got killed off quite horrifically and befittingly for being such a rapist. Mirage, Tarantula, Shado, and Talia al Ghul deserve the same fate as him and gender shouldn't be used as an excuse.

Meggan is more powerful than Spider-man and I don't know if the demon rules are consistent between DC and Marvel but if someone successfully revolted in hell I'm guessing they are not.
