As noted before, the fact that Agates are apparently different from other quartzes is unusual but not unprecedented - Rubies and Sapphires, despite both being corundum, are much different castes. Not only that, but if you were to guess which of the two would be the higher caste based on real world rarity, you'd expect Rubies to rank far higher than Sapphires (I'm having a hard time tracking down the precise figures, but I think over 80% of corundum is in the form of a sapphire).
There's a lot about the caste system Homeworld uses that, if you think about it, doesn't make apparent sense. It wouldn't surprise me if there was some logic and structure to it all that we just haven't seen because of how little we see or hear of it.

a possible thing for gems? I was thinking of the reaction that would elicit if a Star Ruby showed up as an Elite Mook. Or a Star Sapphire. Heck, why not just drop the big bomb from there and go straight for a Star Garnet?

Nah, Steven gets them hooked, then it turns out their VHS of the show had the rest of the series finale taped over with something else (probably Amethyst's fault), so now the Diamonds want to destroy Earth unless they see the series finale. Or Peridot gets them hooked on Camp Pining Hearts.

- Steven's head shape is based on a heart symbol.
- Besides the show's color-palette being inspired by Yoshi's Island, the designs took inspiration from the geometric style of Pilot Wings 64.
- Sugar says that, because the show is based on her younger brother, she won't ever get tired of working on it.
- The gem Sugar relates to the most is Ruby, because they both tend to get stressed out.

I imagine that if there's ever a scene where the Diamonds watch Earth television, Yellow Diamond will be the only one to be entertained by it.

IIRC Rebecca Sugar did refer to Holly Blue as being a quartz in an interview.
