Pearl was stabbed in the back by a Shadow Clone of herself, then the clone tried to attack Steven. One of Steven's friends attempted to murder his other friend by feeding him to a house ghost. Amethyst fell off a cliff, and her brain was scrambled. Steven believes his family resents him, because him being born killed his mom. And there are basically gem hunting ghouls running around, because they're trying to find the missing parts of themselves.
They soften it by making a lot of these things temporary, but it's still there.

Check out my art if you notice.The show is generally feel-goodsy and optimistic but the thing that I enjoy about it is that it has just the right amount of bleakness. Like Pearl's horrific personal issues, which aren't just immediately resolved. Or the fact that there was a horrible war the MC's fought in where thousands of people died. Or the fact that Rose didn't even necessarily see Greg as an equal until he put his foot down. Or the fact that Marty is a person who existed and is all but confirmed to be a horrible deadbeat father in addition to being a generally horrid person.
It's neat.

Darkness can be subjective in terms of how the over all mood is conveyed to the viewer, but generally I'd call SU dark because of how it treats suffering and tragedy.
It's a mainly lighthearted, good-feeling cartoon, but when a character's personal issues are brought up or an external event that can't be changed with a joke pops up, it treats that struggle very seriously.
Depression, anger, jealousy, physical pain, and so on are allowed to happen to the characters that can't be brought up and resolved and forgotten about within the space of an episode.
For Steven and Amethyst, life would be great if many of their problems could be resolved like many cartoons, but to them it just isn't that simple, something that really sums up the show rather well.
And yet it doesn't let the bleak moments overshadow Steven's optimism. They aren't brushed aside or downplayed, but are faced as problems that can be overcome with kindness and empathy.
If you ask me, that's more mature than many cartoons and live action programming, that either berry any deep feelings of pain with a happiness that can feel cloying or insincere, or the latter that let's horrible things happen without a constructive outlook.
If every porkchop were perfect, we wouldn't have hotdogs.
