Well its in character cause Goku has always been merciful so its not unbelievable that seeing Jiren's pathetic & humiliated state he'd think "Huh should I finish him off? He's already beat."
This doesn't mean he wasn't gonna finish off Jiren but that his immense determination faltered just a little because he pitied his enemy like he did with Frieza.
