But, really, I think that's supposed to reflect more on the staged nature of the conflict that Trunks' pragmatism.
Edit: I mean, you might as well ask why Trunks didn't immediately vaporize Cell for the period of time Vegeta was actually out of the way. Answer: because that would be way too easy.

That's chalked up to his not being able to.
However, not blowing up 18 is a lack of pragmatism. 18, unlike Cell, was easy to destroy for him. Cell was a mite tougher in that he had techniques he could use to distract and impair Trunks for at least a few moments. 18 had no such things, she was absolutely and completely boned against him. He chose to let her go.
That's 'cause he's a nice person who won't kill an opponent that is no real threat at that point and hasn't really done anything to merit getting blown up. Even though all he remembers of her is how she caused the End of the World As We Know It (And It doesn't Feel Fine).
