What I think he'd do is exactly what he fucking did: teleport to them. There WAS no beacon in the manga - he was able to sense them immediately, and they were surprised when he teleported to them because they didn't know he could do that.

On your point to be fair to Goku even more, it's not like he could've known just how draining the SSJ 3 transformation would be on a living body because it was the second time he'd ever done it and the first was probably not something he could use as a gauge because he was pumped full of adrenaline, fighting an opponent he could hardly even touch and also didn't last very long.
So it's totally likely that it wasn't so much that he forgot how draining it is, but rather that he didn't make the leap of logic that the living, and thus weaker, body that he had would be hit so hard by it. Probably assumed it'd be like the first few times he went Super Saiyan.

How exactly was he able to gain that form again, and why did he even lose it; they never actually saw South Supreme Kai inside of Super Buu, and if he was inside of Fat Buu, then he shouldn't have turned into that at all, since Fat Buu wasn't connected to him via pod anymore.

The way I see it, Boo's transformation essentially happened in reverse. The first thing lost was the Dai Kaioshin influence, which makes him revert to how he was before absorbed the Dai Kaioshin (Buff Boo), then the South Kaioshin's influence is also lost so he returns to Pure Boo.
He was only in that form very briefly, so I think Fat Boo being inside him was enough for him to briefly take the form but not enough to maintain it.

Yes, Boo's ki increases when he reverts to Buff Boo. It could be that he's not 100% unrestricted as Super Boo (simplest answer, which I favour) though I've seen a number of other explanations because Boo's forms can never officially been explained that in-depth.

Toriyama's contributions to the anime have been noted in guidebooks, interviews, etc. There's no reason to assume something that was never attributed to him came from him, because Shuieisha love to make mention of any contributions he made. That's how we know stuff came from him in the first place!
The manga shows quite clearly that Boo didn't behave that way. This piece of filler is no different to any other Toei addition, and there is nothing to even hint it came from Toriyama.
That we can't be 100% sure doesn't mean your idea has any merit at all. We can be 99% sure because the guidebooks claim to cover all of Toriyama's anime contributions, and there's simply no basis for assuming they lied about one scene.
