More like, got his ass kicked by stronger opponents so much, and been completely outmatched for so long, he didn't realized he's actually pretty awesome in his own right.
I mean, the last time Krillin was in a fight where he knew he was stronger was that fat Arabian dude in the Tenkaichi Budokai. These are the warriors of Frieza, all of whom kicked his ass the last time he saw them, until it ended with him literally exploding.
I can't blame him for being a little intimidated.
One Strip! One Strip!And you're still forgetting that you don't need that big of an organization to own that many planets. All he needs is a squad per planet to put down any rebellion that rises up. A couple thousand mooks is pretty much all he needs. Because unless he runs into planets of Namek's caliber every single time, he only really needs a couple of soldiers to conquer a lot of them.
I'd imagine that the really powerful species develop in your average Death World, which would be unlikely to be valuable because, you know, Death World, so it'd be rare for him to run into them.

Between the waste of potential between Gotenks and Ginyu, the dumb idea that another person as well as Freeza can get stronger than Majin Buu just by training for four months, and the really mean-spirited beatdown and humiliation of Gohan, I'm struggling to figure out why everyone loves this new episode.

And you have to remember, if the galactic patrol had even registered in Freeza's radar, they'd all be dead, so clearly they weren't very good at that. But I digress.
I doubt Freeza had enough mooks to fill up a single planet, let alone a bunch of 'em. You're assuming his organization was way bigger than it ever needed to be. As in, unmanageably huge.
Consider that you need to keep track of each and everyone of those fighters, what they're doing, where they're going, when they're going, why they're going and how they're going. Then there's all the support staff you need to keep around. R&D, supply, recreation, repair - basically, everything any actual corporation needs to do, but replace the CEO with an extremely volatile evil tyrant with no regard for life that doesn't give a flying fuck about either employees or consumers and a reckless disregard for pretty much anything but his own self.
Admittedly, I don't know whether I'm describing the Planet Trade or Konami, but my point still stands.
TL;DR: If the organization is as big as you imply it is, then it would've been impossible to control with or without Freeza, and it doesn't matter how much they fear him, because with billions upon billions of fighters (those planetfuls you describe), who's gonna notice a few that disappear? And oh, wait, people started to notice that nobody notices if they're gone because there's literally too many of them to keep track of. Cue mass exodus because nobody in their right mind would want to stay under the employ of an insane lunatic that's just as likely to murder you for being within his line of sight as he is to murder you because you weren't in his line of sight.
