The EC patches it up quite a bit, but I can understand how some people would feel its a Band-Aid on a bullet wound.
The geth and EDI could certainly be repaired, but they would basically have to be retaught everything - the geth would be back to being drones slowly developing intelligence and EDI wouldn't have the experiences that helped her find her place as a lifeform. It's sad, but necessary.
In Mass Effect, AI's aren't created specifically, they always start off as computers, nothing more.
If the endings are leaving you depressed, you could always read this funny comic.
It takes the terrible endings and says "yes, they were terrible, but the characters are going to take what they have make it mean something."

Well, here, I have an example.
I actually wanted to do a Kite-Runner style opening where a mother is reading a story to a child, and the story is basically the frame for the entire thing. But this beginning was scrapped bacause I'm writing about characters no one knows about yet and are still apparently "speshul" enough to warrant having tales written about them like Tolkien heroes of yore. That'd probably turn off a lot of readers from the get go.
I tried again with Recon hanging out with someone and just reminiscing. But that was just as presumptuous for the exact same reasons. He's talking with the main characters/ponies that nobody but me cares about and I expect the reader to give a rat's tail.
So I'm kinda stuck with the "Oh he's jumping around the forest spying on the village" prologue.
