i think the primary problems was that
A. the FPS is literally the most oversaturated genre out there
B. it was a completely radical shift of a sequel, especially back then when there was no indication there would be more RTS X-Com on the way
like, what if the next primary Zelda game was an FPS?

Yes, it was rather tainted by fears that it was just going to be a mindless, effortless FPS spin-off that was being made, with no indication that a true reboot of X-Com was coming.

...Which would probably be a bit like Elderscrolls and I might not mind now that I think about it.
But anyway, they're would be another more familiar game that's guaranteed to sell well.
This is why Nintendo will survive forever. They make titles people are garunteed to buy and use that to fund expermental stuff like the Wii U. They are doing what Co D does while retaining the image of the innovators of the industry.
