It is known that Eggman made shadow androids/clones with roughly the same abilties. So you never really know if you're playing as Shadow or one of the Androids.
The real Shadow was definitely the one SA 2, but he kinda plummeted from Orbit. So no one knows.
Then again. Sonic can survive a drop from Orbit no problem, but that still doesn't rule out the possibility of Shadow going missing.
I personally think Eggman found him after wards and he's the one we continue to play as.
