If you go the Renegade route and let the Council die at the end of ME 1 (like my mother did) then it garners a lot of resentment from nonhumans, and some humans, who think he's going supremacist on them (which you can also do).
If you deliberately botch your crew's loyalty missions, then they'll hate you and they die in the Suicide Mission because they don't trust your command anymore.

This is the summary from the end of the first game. I peeked at the end of the trilogy and it only escalates from there.
- Did not recruit Garrus Vakarian.
- Ignored almost every sidequest.
- Killed the Rachni Queen eliminating a decent amount of War Assets and allowing me to "damage" other war assets in ME 3
- Executed Shiala and massacred the people of Zhu's Hope means I won't be getting a particular war asset in ME 3.
- Talking Wrex down combined with a future action will result in significantly less war assets in ME 3.
- Allowed Fail Shep's love interest to die.
- Held off recruiting Liara, the most overpowered squadmate in the first game, as long as possible. I actually recommend doing this at least once. The scenes you get are quite amusing.
- Saved the Council while allowing Kirrahe to die along with a future action gives slightly less war assets than letting the Council die.
Play Time: 8 hours 9 minutes at the time of the final scene with the Council.
