If you try to pretend Pokemon has any sort of logic or timeline to it apart from Crystal happens after Red/Green, you're kidding yourself. The series is a mess of retcons upon retcons because there was never really much hard "plot" to begin with.
Do you remember the time machines?

MY SOUL IS DARK BUT MY HAIR IS COLORFUL — Brahian Pokémon AlchemistThere's also a wee bit of an abstraction that everyone knows-
In that pokemon only faint in battle.
Despite being cut up, or struck by lightning, or crushed by an avalanche.
"Ooh dear. You seem to have given my Pachirisu severe lacerations with your Scyther. It's a good thing he only faints, and doesn't die from bleeding out or I'd be in real trouble. 'Cause it's shiny"
1.5 imperial gallons of tea were consumed during the writing of this postThe fainting thing was a translation thing. Japanese text says they are too wounded to keep fighting, but that's too many words for the small boxes to fit, so "fainted" was used.
@Jam: Yes there were. So you could trade from GSC to RBGY, set two years in the past. But you had to only have Gen I Pokemon in your party because the newer Pokemon hadn't been discovered yet and you could cause a time paradox. They warn you very thoroughly about that.
But come Gen III and the FRLG remakes, they seem to have thrown that out the window.
That.
