As for Rei... as I stated when the original proposal came up, she's much better suited for the "exotic beauty via Tiberium infection" role. Especially since blue Tiberium is a thing, yet no canon precedent exists for a mutant carrying that strain.
But what I'm thinking is that Rei isn't actually a mutant, despite the crystals growing from her flesh. Instead, she's the result of Kane's pet project into hybridizing human DNA with a sequence pattern extracted from the Tacitus. She's neither human nor Scrin; she's more like something halfway between human and Kane.
I mean, think about it: there is a Kanequarium in CABAL's final bunker.

And while we're still talking about this, the Angels could possibly be Tiberium-based as well. Specifically, instead of having a red core, they have a green core, which is actually a highly compact, biological Liquid Tiberium reactor that uses a biological version of Scrin portal tech to refuel itself on the fly by harvesting proximate (read: in planetary range) Tiberium deposits and processing the stuff into Liquid T.

I like your explanation for the Commando training. As a suggestion, throw in a bit about how the decision behind such an approach arose from one or two past recorded incidents involving unexpectedly hypercompetent youths that made GDI high command rethink some of their previously all-"conventional" training programs.
That's strictly the EA dev team's idea. We have no idea what the original C&C devs had in mind for him.

FIRST! Red and black just aren't Mari's colors. Pink-and-white or green-and-off-white are more her thing.
SECOND! All-Encompassing Mantle/Badass Cape aren't Mari's gig either. Spot Of Tea or otherwise, she doesn't strike me as having the patience for that kind of getup. I'm not even convinced that she'd be willing to fuss with a simpler formal/dress uniform like the one Char has

I tend to think that whatever Kane is, he has something... inhuman about him. C&C 4 maybe not the best product of the franchise, but Kane's portrayal as alien with a bit Blue-and-Orange Morality isn't really inconsistent with general lore.

Speaking of which... Kane as Shinji's caretaker after Gendou abandons him (and, obviously, succeeds in inducing majorly positive Character Development in the boy, because he's Kane). How much would Gendou's and Seele's plans be derailed by this change?

Marq, I seem to recall you being familiar with Katawa Shoujo, so take Hanako's physical appearance, replace the burn scars with Tiberium crystals and apply the result to Mayumi. That is, she grew her hair out and wears it Peek A Bangs style to hide the crystals growing on her face.

Calling back to that one idea I posited beforehand about Kane being Shinji's caretaker after Gendou abandons him... My muse keeps telling me that Kane's intense charisma rubbing off on Shinji combines with both his newfound self-confidence (because, really, there is absolutely no way Kane wouldn't be able to get Shinji to grow a spine) and his canonical feat of attracting several girls/women to one degree or another (three if we only consider TV canon, five if we count video game spin-offs, six if we count Mari in Rebuild, possibly more if we go by certain subtext in the light-hearted manga spin-offs) despite how wimpy he seems, resulting in Shinji becoming the center of a "Sisterhood" of Nod, with Rei and her clones becoming the Sisterhood's cult-militia within a cult-militia under the name "White Hand" (referring to their white outfits, and to contrast with Kane's Black Hand).

Because the clones wouldn't have gotten any kind of characterization beyond what you wouldn't be inaccurate to describe as lobotomized Misakas barely even qualifying as sentient. Aside from the Last Order equivalent, whom had a super-genki personality characterized by naivety, complete innocence about everything sexual and tendency to go mass-homicidally violent on the drop of a hat the second Rei was under any perceived threat, no matter how innocuous that threat may be. Like, lightly slap Rei on the back of her head for saying something stupid and the clone will instantly rip your head off in a fountain of gore, her superhuman physical strength making it impossible to physically restrain her.
She also would've been the only one to survive after SEELE would've used her to hack into the others and through them hijack the Harpies. To which Rei would've responded by personally killing them all while trying not to cry.
What really would've ramped up the emotional impact is that these clones were all created by Rei herself. Partly to safeguard Kaworu in case she ever becomes unable to (hence why she frequently whipped her clones, partly to toughen them up and partly to express her self-hate) - but the bigger part is that Rei believes she is sterile, so by killing the clones she made, she's not only killing her sisters but in a way, she's killing her own daughters too. That's why having to do it hits her so hard.
I scrapped this because I felt it was too dark. And needlessy so.
As per current plans, Rei only has one clone, still made for the purpose of protecting Kaworu. Thing is, Rei's conscience got the better of her and her motherly instincts didn't let her just pull the plug and terminate the partially-grown clone, so she raises the clone herself - ostensibly as a little sister but in actuality treating Reika as if the girl was her own daughter.
And for how did Rei manage to whip up a sapient clone in a matter of weeks? The AEL developed a chemical solution that accelerates cellular growth and have been exploring possibilities of using it to speed-grow Evangelions, since it normally takes an Eva years to go from birth to full maturity, which understandably presents a problem for mass-production. Aside from preliminary experiments using cell cultures in Petri dishes, the chemical was never tested on humans - but that didn't stop Rei from stealing a sample for the clone. For the clone's mind, Rei uses her Eva to make a partial copy of her own mind in what is actually a partial contact experiment of the same kind Kyoko did in canon - her Eva strongly suggested her not to go through with it because such a crazily non-standard use of the neural interface could very easily kill her, but Rei did it anyway and accordingly ended up 1) screaming so loud that it was audible outside the Eva and 2) spending the next few days lying on her bed and twitching as if she was having an epileptic seizure until her brain chemistry sorted itself out. You can take it as a metaphor for childbirth if you want and it wouldn't even be that far from the truth. Anyway, through the mindstate copy, Reika has the muscle memory and other subconscious stuff that allows her to talk, move around, etc. as if she was the nine year old she appears to be instead of being literally days old - but she doesn't actually has Rei's memories or personality. In fact, Reika is quite the moe and rather shy - and as shown later, Rei herself would've behaved the same way at that age if she would've had a normal upbringing. If we consider Rei's personality as a mixture of black and white, Reika is all the white without any of the black, basically Rei minus the emotional baggage. Add to that Rei's own yearning to have a child despite her sterility (as well as the fact that their Human Subspecies is characterized by very strong emotional bonds to kin) and no wonder she's so attached to her little sister.
Remember the Evaverse's rules. Souls don't just come into existence, they come from a progenitor entity. But the Angels' progenitor is Adam and he's no longer available. So now what?

The Misaka Sisters don't act like lobotomized versions of their genetic progenitor Mikoto (then again, I do not know how a lobotomized person would behave, but from what I gathered it's anything but the way the Sisters behave). They just demonstrate what's it like to have a combination of extreme social ineptness, extreme obsession with logical/mathematical ways of thinking (the nature of which is not entirely normal, though it's perhaps partly because of the aforementioned social ineptness), extreme lack of knowledge of how to express their emotions note . Also, remember that one time where Last Order stole Misaka 10032's goggles; 10032 expressed clear anger at the diminutive administrator's actions, even if the shift in her voice's tone and expression are mild compared to the obvious implications of her immediately pulling out her (probably and hopefully non-lethal ammo-equipped) assault rifle to start her "revolution".
I did not mean lobotomized versions of Mikoto, I meant lobotomized versions of the Sisters.
That is, straight-up Empty Shell.
... Why don't you just do a non-lobotomized version while also giving them quirks (as a whole or individually) that set them apart from the Misaka Sisters, then?

2) I'm too far along with planning the plot to make such a radical alteration.
3) Feels too much like ripping off the Ree, not because of having clones but because of having clones without them adding anything meaningful to the story, resulting in it seeming like I threw in a reference purely for the sake of having a reference or because I couldn't think up anything better.
In short, I'm not putting them in because they'd be throwaway characters at best.
Oh, by the way, Marq... I just happened to see a post of yours in the Writers' Block forum.
Shinji Ikari as a Xenomorph... I couldn't even read through it because I immediately broke out into laughter.

Because absolutely nobody expected her to make it past the first few days, so her superiors were all "aww, that's cute". And when she failed to drop out time and time again, their reaction summarily changed to "...holy fucking SHIT, is this really happening?!"
In other words, Asuka was set up to fail: they allowed her to participate in order to knock her ego down a few notches, seeing as there's no way in hell a little girl can outdo special forces types in the badass department - but Asuka succeeded anyway because her ego is only superseded by her raw survival instinct. The way I'm interpreting the "starting with the very best of the best in all branches" part of the lore isn't that those are the only candidates allowed to apply for Commando training - rather, there are no limits to who can apply but only the very best have a non-zero chance of actually making it through with their body and sanity in one piece. Therefore, citation to Commando training is actually the preferred method of shutting up mavericks who are badass but whose egos write checks their bodies can't cash. If they succeed, they can now back their ego up with actual combat prowess, compensating for their attitude; if they fail, their ego gets knocked down a few pegs to a more manageable level.
I'm also thinking that Mari similarly gave a shot at Commando training but unlike Asuka, she didn't meet the mark and washed out. So she joined the Zone Raiders instead.
