I can't think of any specific instances, but the first thing I thought of for the subject was the fact that Naruto has greatly impressed me at least once with how quickly he thinks on his toes. And yet everyone thinks he's an idiot.

The "Mahora vs. Martians" game from Mahou Sensei Negima. It would take an hour to explain it's brilliance, so let me just say that Negi deserves a freakin' medal for that.
Speaking of Negima, Dynamis and his Sadistic Choice attack somewhere in Chapter 300+. The one where he attacks Negi and he can't dodge because there are people behind him.

So seconded. Negi is a freakin' genius.
Well...Death Note is a shonen too, although not in a traditional sense that you are talking about.
The smartest I'ved seen yet? Lelouch trolling the world....
I'd like to disagree. There have been a few bright moments, but overall I've never seen anybody in Code Geass make very smart decisions. Lelouch has won a few gambits (I especially like how he beat Mao when he had Nunnally tied up), but overall he's way too impulsive - and too blinded by his emotions - to really be too smart most of the time.
Always, somewhere, someone is fighting for you. As long as you remember them, you are not alone.![]()
And that in the end, he was able to achieve his goal, and more. It's not about "winning this battle" or "getting this weapon": It's about "achieving this goal". And from what I have seen, him Xanatosing, and his hidden Thanatos card, perfected his goal. Who knows, maybe he did become immortal and survived that wound.

...a little brother should belong to his older sister, right? - Orimura Chifuyu
Eh, I actually thought the first one was pretty well done. If memory serves me well there was an obvious lack of synchronism between Mao's answers and lulu's talking. Lulu also only talked about generic stuff and kinda changed the subject at random. A bit far-fetched, but not much stupid.
His second 'conversation precognition' was much more bullshit, I believe, as it was a much more specific talk instead of the generic crap Lulu used against Mao.
But, anyway, I wouldn't call Lulu's plan in Code Geass 'smart'. They range from 'barely plausible' to 'pure bullshit'. It was clearly just working because the authors made it that way. (which is not necessarily bad, as long it is not blatant)
Haters gotta hate...
Sure he's a mad (even talks some BS at times), cruel(and laughs evilly) and egoistic siscon who likes to see his sister chained and in a skimpy clothing, is there really a reason to hate all his faults? He's human after all.

I don't remember hating you... Or you deny your human?
back to the topic: Another one: 'Leaving your friend when you were trying to help him return an underwear that was accidentally lost when something goes wrong is actually a smart move.'

...a little brother should belong to his older sister, right? - Orimura ChifuyuThe mere fact that I am human does not disqualify me from being hated. Learn to parse, dude.
A True Lady's Quest - A Jojo is You!Indeed. Watching that scene again with knowledge of what's going on, it's clear that there are unnaturally long pauses as well as a lot of "I'm going to annoy you by ignoring what you're saying" style transitions. It seems relatively plausible compared to everything else he does in the series.
Keep in mind we're talking about what's the smartest thing a character did, not who's overall the smartest character.

Help?.. please...

Koshiba Kiri does her series a lot of good by being self-assured and laid-back, which doesn't sound exceptionally smart until you read enough shoujo to realize that much of the genre consists of Association Idiot Ball played on a sparkly floral pitch.
