I'd be interested in them exploring human society exploiting and dehumanizing mutants in different ways, especially given how intensely repetitive the Fox movies were.
Have, like, underground death gauntlets where people bet on mutants' survival, allowing us to bring in guys like Arcade or (a humanized) Mojo. Or maybe have people try to control mutation, realizing that it is inevitably going to grow (something I liked about Trask in DOFP), giving us guys like Mr. Sinister. Or... hell, if we're going to do another Magneto plot (since it's inevitable) do something we haven't seen before like Asteroid M or Genosha, with Fabian Cortez as the villain.
At least in the X-Men centric movies. Imo, they should slowly introduce mutants by having mutant or enhanced related threats pop up in other films. If we ever get an Alpha Flight movie, introduce Weapon X there. Put Whirlwind in Ant Man 3, or Mystique in Captain Marvel 2. Etc.
X: Apocalypse had a fight pit between Nightcrawler and Angel, though. And I didn't watch it, but didn't Origins: Wolfie have one too?
Also, the post credits scene on Apocalypse teased Sinister, which is what I'd have preferred we got, instead of another Dark Phoenix story that made the timeline even more contradictory.

I like some of these ideas. Recall that Bolivar Trask as he was classically portrayed didn't even hate Mutants, and while he did build the Sentinels to control them, never wanted to genocide. You could tweak his actions to be more informed by his own mutant son (and an apparent daughter who could time travel), as him trying and failing to do what Natasha suggested in Captain America: Civil War in regards to the Accords: get ahead of it and dictate things in a positive manor.
He wants to inform people of what Mutants can do and how they can be dangerous more so that the world can be better prepared to accommodate them rather than everyone going nuts and trying to destroy them, because he himself has mutant children and he knows he needs to do something to make things better for them.
Though Peter Dinklage's portrayal was interesting as well (he also didn't actually hate mutants, but it's clear he didn't see them as human either, which is kinda worse).
One Strip! One Strip!I think the Sentinels could be used again. It'd be interesting to use them to comment on the over-militarization of law enforcement and how it can unnecessarily escalate situations that could be resolved more peacefully.
Of course, in a world where robots destroyed an entire city in an attempt to wipe out humanity, I'm not sure how receptive the government would be towards a robotic task force. On the other hand, it'd probably be more realistic if they did it anyway.

This maybe wouldn’t work for a movie except as a background element but I’d like more grounded prejudice against mutants
People who refuse to rent a house or apartment to mutants. People being fired from their jobs when it’s revealed that they’re mutants

Forever liveblogging the AvengersI remember thinking about an idea where Trask and Gyrich (Trask being more of an Innocent Bigot and someone who gets over himself compared to the racist as hell Gyrich) propose the Sentinel program to Congress...only to be told the idea has just re-invented stupid. But then a shady PMC comes into the picture (AIM?) and funds the project, with the film ending with Trask realizing what he had wrought upon the world and helping to stop it.
That could work.
Trask does need to be chewed out for his actions, but beyond that, it could work.

Lets hope they extend that to mutants being treated like human beings instead of people constantly building death robots to destroy them.
I get the feeling the MCU, in addition to what Hickman is doing in the comics, will really move the metaphor forward by moving away from humans want to destroy mutants at all costs.
But getting back to your point, they might provide a pretty even handed look at the police. We'll see a lot of the bad (and there's a lot of bad) however, cause it needs to be shown.
