The thing is, Mystique has always moved between being 100% villainous and, like, 50% villainous, 50% anti-hero. Hell, there was an entire book where she worked for Xavier as a black ops agent (of course, Xavier was blackmailing her into the role, but still). There was a period of time when she worked for the government; a period when she was a part of the X-Men themselves; and a period when she just generally did whatever she wanted. Hell, for all the "bad parenting" she's done with Rogue, ultimately, she was trying to be a good parent — just in her own selfish way (yes, she did try to seduce Gambit to prove to Rogue he was a terrible boyfriend, but then she also showed up at their wedding, giving them something old and something blue).
There was no indication in either X2 or X-Men: Apocalypse that Mystique was Nightcrawler's mother. It was definitely another missed opportunity.

I think the only Fox property to hint that Mystique was Kurt's mother was the video game adaptation of X-Men Origins: Wolverine, where she was pregnant with Wraith's child and he suggests they name him "Kurt". Obviously, it's non-canonical.
EDIT: I really must have had a brain fart when I claimed she was going to be Kurt's father.

Where are people getting the idea that she was supposed to be his father?
Are they mixing Kurt (Nightcrawler) up with Anna Marie (Rogue)?

But Marvel obvious nixed that idea and it was later revealed that his biological father was Azazel. As for Rogue, she was adopted by Mystique after running away from her biological parents.

Upon further research, it seems that Kurt was indeed intended by Claremont to have Mystique as the biological father. Not Rogue though.

Don’t think she encountered the Dire Wraiths either, which is really strange since ROM was responsible for Rogue’s Heel–Face Turn.
Wait, what? I thought absorbing Carol Danvers' memories caused her Heel–Face Turn.
I believe that cemented it, but she was sent to absorb ROM’s power but given he was a cyborg, what she ended up absorbing was his emotions, namely ROM’s morality and Thou Shall Not Kill ethos.
Have I mentioned how much of a shame it is Marvel can’t use ROM considering how epic the stories involving him were and how...not the IDW run was? Marvel IIRC tried launching a Spaceknights series independent of ROM (where the lead kinda looked like Tekkaman Blade, who also is called “Space Knight”) but it didn’t take.

x4 - Because Hasbro sees ROM as a lynchpin if their Shared Universe attempts despite IDW ROM not selling and the failure of the comics to reverse IDW’s fortunes.
More importantly, they all mixed together like oil and water. The disjointed, disconnected pieces left idle franchises in their wake (the only GI Joe comic people care about is Larry Hama’s continuation of the MARVEL continuity, MASK is a non-entity to the point the toy re-releases retcon them into being Joes and Cobras, Micronauts like ROM was only interesting in the hands of the House of Ideas, etc) and decreasing sales.
So, I've heard it right that the webhead is staying in the MCU and appear in Sony's Universe of Marvel Characters?note
