Well, when Wanda blew up the Mind Stone, everyone in the universe didn't suddenly turn into a vegetable or start hallucinating, so I think it's safe to say that they manipulate their respective forces rather than govern them.

It was actually a plot point in the 616 that an overabundance of time travelers resulted in time itself breaking. This, uh, went largely unexplored and was mostly just used as a plot device to write time travel stories that don't conform to Marvel's traditional time travel rules.
My Tumblr. Currently side-by-side liveblogging Digimon Adventure, sub vs dub.Also, destroying the Infinity Gems in the MU doesn't actually destroy those concepts. In Jonathan Hickman's New Avengers, all of the Gems except one get destroyed when Captain America prevents an Incursion and nothing catastrophic happens (aside from them not being able to stop another Incursion that is).
Also, there's a seventh Infinity Gem called the Ego Gem and it was found in The Ultraverse after Marvel bought Malibu by a weird psychic vampire named Rune.

Yeah…I hope that they are built towards a secret invasion arc next. The infinity stones were great for the start, but it is time to move on.
Though, pretty clever of Marvel to name this first big arc. This way no matter what happens next, the first arc will always exist as one impressive story. Even though some movies weren't even directly related to it.

There's also an eighth, the Continuity Stone, that belongs to Deadpool.
@wisewillow: Civil War was also shit in the comics, and yet the adaptation is one of the best yet.
So was Old Man Logan, and the movie is in the running as the best superhero movie of all.
As for the Unfortunate Implications, that's nothing good writers and script can't fix. The shapeshifting aliens can be used as a variety of purposes in a story, after all.

That really depends on how you deal with the story...it could be used to show the difference between refugees and people who actually want to do you harm. It can even show that refugees can be pretty helpful to fight those people who actually want to do you harm. You can also use it to explore what an impact it has to destabilize any society.

I feel like the opportunity to play the Secret Invasion straight was foiled by Captain Marvel's plot. Given how it treats the Skrulls there, them having been secretly replacing people on Earth for the past twenty years would not only be an enormous retcon for Phase 1-3 in general but completely negate the moral message of CM.
It was bad enough for continuity when Winter Soldier showed that HYDRA had already infiltrated SHIELD during The Avengers.
This is not to say that the Kree-Skrull war might not put in another appearance, but it would need to be a fresh one from the perspective of the MCU.

Aside from a jaunt through time did that have any effects?
