The easiest way to retain Tony's inability to comprehend magic is just to not write Tony as an Omnidisciplinary Scientist. Science is a mindset, not a substance. It's a way of approaching the unexplained. It doesn't always yield positive results, especially when dealing with the fantastic, because there are certain knowledge requirements to obtaining new knowledge. You can't just leap from "Car goes beep when you press the button on the wheel" to quantum physics.
As was already noted, the groundwork's been laid by his frustration with Mjolnir. Mjolnir's enchantment is not inherently unexplainable; I'm sure Odin knows exactly what he did when he put it there. It's that Tony lacks the experience, knowledge, and practical study in this particular field to be able to identify the process.

But yes, it's the combination of magic being science and Tony being presented as knowing everything about every area of science. Also, thinking about, while I have some problems with him being able to analyze/replicate magic items (depending on the circumstance) that doesn't necessarily mean he'd be able to do magic- it's the difference between making a circuit with wires and harassing electricity from your body.

In addition to his consternation with Mjolnir, see also: the first Avengers movie, when Tony observes that the amount of gamma radiation Banner was exposed to should have killed him. He speculates that somehow the Hulk protected Banner but that's a Voodoo Shark and does nothing to explain where the Hulk came from. To the extent of Tony's knowledge, it is not possible for Banner to be alive today and working with him.
He also misjudged Loki's staff, assuming it was just a super-cool alien AI and completely missing the existence of the Mind Gem powering it. Ultron calls this out when he breaks the staff to put the Gem in Vision.
Tony's a brilliant engineer but there are limits to his scientific acumen.

I mean, I get it's a rumor, but still, they've already planted Iron Fist seeds in Daredevil, haven't they? Namely with Madame Gao, the hinting of K'unn L'unn, and the Steel Serpent? 0_0

Let me know when there's something a bit more substantial than a rumor to conflict with the official story. All it takes to start a rumor is someone going, "I bet this will happen."

Oh yeah, that's bad. Also wondering where that leaves the Defenders- I mean I take it the Punisher is (according to rumor) going to get a series instead of Iron Fist- not that the Punisher is going to end up as a member of the Defenders, right?

If Iron Fist got cancelled because all the awesome martial arts choreographers were booked by other shows/movies, then I wouldn't be too offended.
Devin from Birth Movie Death started the rumor that Iron Fist was canceled first. I said bullshit because his reason was that Marvel was hesitant, confused, and scared of going into the wackier "magical" wuxia side. This was the same person who ranted on Daredevil because it wasn't fantastical enough. Then suddenly sites like Bleeding Cool reported similar things. And now it turned into a movie by this new guy, meanwhile Punisher takes over his spot on the Defenders. None of these people can confirm their sources nor give any evidence.

That's probably because their sources are that first guy who said it. This sounds like a typical speculation snowball. One guy goes, "I think they're gonna do this." The next guy goes, "That guy said they're gonna do this! You know, if they do, it would make sense to do that too." Third guy goes, "That guy said they're doing both THIS and THAT. You know what else would make sense...."
The internet has a bad habit of imitating that Gossiping Housewives stereotype from the '50's, frequently taking each other's speculation as confirmed fact.

OT, but on the science versus magic thing I get a kick out of Overdrive, one of the (five members of) the Sinister Six in Superior Foes of Spider-Man. He has this power (via "nanobacteria"), given to him by Mr. Negative that lets him change any vehicle/anything with wheels. And this entails creating new matter (i.e. turning a wheelbarrow into a giant, mechanized backhoe).
There's some effort at explaining the energy (i.e. he's impotent after using his powers; the things he modifies revert if he steps away from them) but my reaction is pretty much "this is totally magic". I mean it's basically alchemy from Fullmetal Alchemist (but without the Equivalent Exchange).
