If it were canon that Crystal Tokyo is a constitutional monarchy you can bet the English-speaking fandom would have less of a cow about it; even the Brits aren't so keen on the Royals that they'd let them run everything again.

You are not alone.One Dark Fic I read had Crystal Tokyo all but ran not by Usagi and co., but by a Paptimus Scirocco Expy, who led a bunch of people who "purged evil thoughts from the minds of the populace". They were rather familiar due to outfit and actions. The whole fic was closer to Nanoha Force in tone.

The main argument for Brave New World Crystal Tokyo is the anime-only backstory of the Black Moon Clan from R - their ancestors were exiled from Crystal Tokyo/Earth because they refused the "purification" of Queen Serenity + the Silver Crystal. What that actually means is left vague. In the manga (says Wikipedia - I haven't read it personaly), Wiseman deliberately manipulated people into believing that CT was an abomination because the Silver Crystal gave its citizens immortality.
As for Usagi herself though, I kinda envision that in a thousand years, she would be a lot more emotionally mature - she did mature over the course of the series itself - even while still possessing some of her old self's weaknesses (like bad writing). And I think even her 20th century self would reject the idea of corcing, brainwashing, etc. people into following her. *cough*
It's only to be expected.
How do you play off a place like that without it being a Mary Suetopia?
It didn't necessarily come off that way in the anime because we see very little of it and know so few details, and because the drama is still with the characters from the past, but if we're talking about fanfiction...
And of course, we all know what Queen Serenity is like in Pretty Guardian Sailor Moon.
Watch SymphogearPersonally, I like Crystal Tokyo and use it as the setting for several of my stories (mainly because I like Chibi-Usa and like to write about the Senshi's kids). I usually write it as being more of a constitutional monarchy or at least that they still have a parliament of some sort, so not an absolute monarchy. I tend to imagine Neo-Queen Serenity and King Endymion as being more in charge of supernatural business than day-to-day running of a country (so they're definitely King and Queen of the Sailor Senshi), although I do imagine that they helped make some laws. But that's just my stories, partially because of the way I understand Usagi's character although I understand that it may make the story a bit "alternate universe," so to speak.
The purification thing probably refers to purification from evil energy, not "negative thoughts." As in, purifying people from being possessed by the demons and evil spirits that commonly affect people/create monsters in the series. If it's wrong for her to purify people of evil energy, then what about Rei using her ofuda, which supposedly have the same purpose? Obviously she can't control people's thoughts and make them only be "nice" because in both the manga and anime, there were people who teased Chibi-Usa and bullied her, even with her being the crown princess, thus showing that there was still free speech and that people weren't brainwashed into being happy all the time. The thing with the Black Moon clan was that they wanted the "right" to be possessed by evil spirits, which are something that canonically exist in the Sailor Moon world.
I think the one time I started to write Neo-Queen Serenity as being evil and Crystal Tokyo as being oppressive, I soon abandoned the idea simply because I realized that I couldn't imagine Usagi being a cruel dictator like that, and the story eventually was re-written anyway (the re-write doesn't have anything about her being corrupt in it, only a bit ignorant at worst).

While I only know Sailor Moon by reputation, judging by other fandoms, people really dislike being told "This society/group is unquestionably good" and the more you hold something up as perfect, the more they'll try to nitpick it. People are contrary, I suppose.
This goes doubly so when the writing/world-building unintentionally gives the society/group flaws which the writer never addresses.
If you want someone to consider a society good, acknowledging it isn't perfect is a good start, because perfection comes off as unrealistic.
(Note: I can't actually comment on this specific example because I don't know how Crystal Tokyo comes off - for all I know it's a perfectly well written society which has been Flanderised by people who don't like it. But the generalities hold.)

I know that a Crystal Tokyo is unrealistic but it seem that most of the fandom seems to go out of its way to take it apart or point why its unrealsitic. Why is this almost a common theme in Sailor Moon dark fics?
