I think the Pieces of Eden works on AC's humanity because of First Civilation geas/engineering. If you take Snake as being from a different universe then artifacts like the Apple wouldn't effect him. Artifacts like the Shards of Eden would still deflect his bullets though.

I mean, you could make the argument for anything "Well, we don't know X's Y affects Z. We only knows it affects the humans of X's worlds!"
Heck, you could make the same argument for Thor Vs Raiden "Well Thor's immune to lightning but his lightning behaves different from Raiden's! Maybe he's vulnerable to lightning from the Mortal Kombat universe!"

It's technically canon. Sort of. People of the First Civilization are immune to the Pieces. Humans, who in the AC universe was made by the First Civilization, are susceptible. Hybrids of the two are resistant.
If nothing else possible resistance/immunity based on similar or differing meta-rules should be considered. Even if only to disregard them.

#IceBearForPresidentSnake vs Batman would, ironically, almost remove stealth from the equation.
Snake has thermal imaging goggles, radar/Sonar and the Solid Eye, and Batman has Detective vision. Hard for anyone to be stealthy when both combatants can see through walls and detect life forms in the room.
I have a message from another time...I haven't actually played any game Snake is in (other than Smash Bros) so I can't really comment on who would be a good opponent for him, though I am enjoying reading the discussion.
One I was thinking about: Professor X vs Doctor Psycho? Battle of the physically disabled telepaths (on a humorous note I once saw somebody propose Professor X vs Gorilla Grodd, which of course lasts the ten seconds that Grodd requires to cross the room and punch the wheelchair bound human in the face).

I just need some supernatural stealth based dude. My guess that Snake will face Sam Fisher is based on the requests that I see. But personally, I think Snake will stomp Sam Fisher. Snake faced some weird stuffs but Sam Fisher had only ever faced humans.

In three words, the X Men DOFP film made me realize just how stupid powerful Xavier could be against organic life forms:
"Freeze them, Charles!"
He could easily be underrated.
Also, I love whenever Professor Xavier is referred to as "Charles" because of one specific reason.

Oh Professor X is a badass, no doubt about that. He's one of the most accomplished mental duelists in the whole of the Marvel universe, and easily the most powerful telepath around. In a purely mental battle he'll manhandle most adversaries, and if a non-psychic tries to confront him physically, he'll make short work of them too.
Where he can and has run into problems is when confronting opponents who are both powerful psychics and physically dangerous, because at that point, all they have to do is shield their mind for the few minutes or seconds they need to physically throttle Xavier. That's why someone like Grodd, or the Martian Manhunter, or God forbid, Despero, would be a bad choice of opponent for him—they can end the battle fairly quickly, just by shielding their mind and then ripping him apart with their hands.
That's why I suggested that someone like Doctor Psycho—who like Xavier is a powerful telepath, but physically below average—might make for a better adversary.

If the opponent is a stealth game protagonist himself, the battle had better include a segment where both combatants race against time to reach a certain point while avoiding all sorts of death traps.
... Hey, how about Lara Croft as Snake's opponent?
