I really think you're underrating Harry Potter characters, though. Remember, it was deemed unusual that something like a car crash would be capable of killing Harry's parents, and they weren't really all that exceptional.
As for the non-lethality of the average spell seen, consider this: Body Bind Curse. Any of the fire spells. gg.

I've seen plenty of fans saying that, but never heard of Rowling saying it. It would be dumb if it were true, anyway, if 12 year old Hermione can enchant a pair of glasses so that it reflect water, I'm sure a more capable wizard would be able to come up with a protective spell that reflects metals (that is, if one of the Protego spells doesn't do it already).
If I recall correctly, if Harry isn't completely surprised by a battle, he tends to have his broom around, or be within summoning range. I'd feel comfortable giving it to him.

They dont need to? They just need to cast Protego before the opponent gets the first shot off and at this point they are immune to bullets as the charm covers physical attacks too.
And seeing a shotgun coming isn't hard. They aren't small.
Of course non-muggle born wizards don't know what a gun is.

Note that with nonverbal casting a spell fired just as quickly as a regular gun, and Avada Kedavra at least is definitely about as fast as a bullet.
To say that an average wizard in Harry Potter could be offed by a regular Muggle with a gun is not to say that wizards are fodder that would be easily mopped up by Muggles who know what they're doing (which people tend to misinterpret that as), it's to say that wizards aren't in any way inherently superior and are ultimately as human as Muggles.
Wizards do have a lot of weak points in how they operate that would make prolonged conflict against Muggles very bad for them (in particular, they rely on certain things Muggles have little issue circumventing), but I would still tip the average Muggle with a gun vs the average wizard with a wand as in the wizard's favor.

Yup, pretty much. A wand is like a handgun with more versatile powers. As long as the wizard knows what firearms are, he can Protego himself at any point before the shotgun fires.
Regarding a conflict between Muggle and Wizards, the latter do have an intel advantage over the former, at least. It would be easier for wizards to dismantle Muggle technology than for the muggles to exploit wizarding weaknesses. And there's the fact that wizards are really good at concealing themselves (don't they have a large-scale spell that causes Muggles to make decisions that would prevent them from finding Hogwarts? They mention this during the Quidditch World Cup)
You know, I still want to see them do something with either Kamen Rider or Power Rangers (not just Tommy on his own, but a whole team).
The former is somewhat unlikely, but Segata Sanshiro (who, lets remember, is a fucking Kamen Rider got in, and he's pretty obscure outside of Japan.
They are pretty well known on the Internet as a whole, so it might work.
Edit: My mistake. I meant to say that Kamen Rider is unlikely. Outside of two english adaptations, it's not really as well known in the west except to die hard fans.

One Strip! One Strip!Megazord vs Voltron is a popular choice. Not sure if it would be balanced (I'm guessing Voltron must be stronger?), but it would be fun.
As for a team battle... the tricky part is finding a team that's in the same power tier. Sailor Senshi, Bronze Saints, Ginyu Force... they're all thematically appropriate, but way too powerful for the rangers, who are essentially 5-6 Captain Americas.
Maybe the Big Bad Beetleborgs?
And for OMM, bring on the speed demons!

He should, but one could handwave it by assuming that he simply got caught by surprise when Sonic pulled out his Super Mode, before he could draw upon more of the Speed Force than he normally does. I mean, this is the guy who in Justice League could get killed by Luthor using a mere shotgun, implying that he can be beaten down until he's helpless if you don't leave him any chance to realize that he needs to take off the kiddy gloves now.
Compare that to Brainiac!Luthor in the same source, who was arrogant enough that he pretty much spared the Flash (for the time being, that is) in favor of focusing on rebuilding his destroyed Doomsday Device after demonstrating apparent invincibility against the whole Justice League, only to be shown how big of an error he did when the aforementioned Justice Leaguer came back to superspeed-clothesline him a few seconds later... from the opposite direction. And again. And again. With increasingly super-huge leaps in superspeed. Until he pretty much became an embodiment of the Speed Force and ripped Brainaic out of his body, one molecule at a time.
See, Flash is only that overpowered when you give him a reason as well as a chance to do so. The latter was lacking in this OMM's case.

I'd probably suggest Killing Curse be off limits, especially because Harry has never actually used it on a person, from what I recall. Plus, he has never apparate-spammed in combat or at all. However, I'd probably allow him to start with his broom, or at least capable of going "Accio Broom", because even if it's not always on hand for him, he did summon it from outside of his on-hand equipment in the Triwizard Tournament.
I recall Ed transmuting the ground into a giant cannon in his fight with Mustang. Of course, he didn't get to use it, as Mustang blew it up while Ed was busy being agitated.
I still want to see this fight. Battle for the Philosopher's Stone. Science vs. Magic.
