How would they write around it? All I can think of is a Time Skip to after Malory dies of old age (or liver failure, like Cheryl/Carol predicted earlier.).
Seeing Archer or Lana running the agency, possibly with an older AJ as a badass spy would be fun.
Remember when ODIN was a competing spy agency in the early seasons? And now it's been killed offscreen and replaced with the IIA, and I don't know what hat stands for. I'm not actually bitter, after years of this show I've learned to accept that each season is going to retool the premise considerably.
Fun fact: In Syndicate, one of the rival synidactes in the manual is the I.I.A. or Independent Intelligence Agency, which is the CIA after turning into a criminal syndicate/MegaCorp.
Also, Isis was such a nice, succinct name, really good for a spy agency. Unfortunately reality had to ruin it.

The show was renewed for season 13, which will have 8 episodes.
The cliffhanger ending did feel like setup for a season finale, in retrospect. I didn't realize this was only 8 episodes long until now.
God, I hope Archer gets to kill Fabian by the end of the season. Dude's too smug to live.

I'm glad they were able to write her out without just having her die between seasons or something. Seeing her reunite with Ron Cadillac was unexpected but entirely welcome; I always liked him as a character and was sad when he left the show in season 5.
Also, I guess Barry's in an ambiguous state now; I wonder if he'll "survive" the hard reboot or if he'll essentially be starting over as a blank slate.
