Of course, they were using CG in anime movies as far back as Chars Counter Attack, so...
Flash doesn't automatically mean a lack of quality. Superjail and Brackenwood sort of say otherwise.
Seeing how a flash animated anything with good art is rare as hell its not hard to see how people think that.

This'll overlap a bit with western animation. The film can't use CGI in a single frame (but it can use digital coloring), and has to be feature-length (i.e. long enough to be shown by itself in theaters even if it wasn't).
I'm assuming that Ponyo (2008) is the last...so I think the more interesting question here is what film is second-to-last? Before Ponyo, the last film to come to mind is another from Studio Ghibli, Ocean Waves (1993). But I'm working with very limited knowledge here. I'm sure there were studios that didn't adopt CGI until the late '90s.
I think the last from the West may have been Duck Tales the Movie: Treasure of the Lost Lamp (1990), with The Little Mermaid (1989) being the last original Disney film.
I really doubt that Ocean Waves was the last before Ponyo, so I'm wondering if anyone has thoughts on this. But I suppose I could just get Credits lists from the films listed at http://en.wikipedia.org/wiki/List_of_animated_feature-length_films
and see which ones have CGI Directors/Staff. Brute force it =)
