I always felt like Heroes itself showed that Shadow was the same guy from SA 2, people just missed the little things.
Right after Omega says that the original Shadow must exist somewhere, Shadow and Rouge have a laugh about her trying to steal the master emerald, which he wouldn't know if he wasn't the guy from Adventure 2.
He didn't know about that to begin with...
Stealing the Master Emerald is an action that led to her following Eggman and I doubt she let either of them know she was looking for the Emerald pieces.

Like, it single handedly changed the direction of Sonic games for over a decade, with the last time they made any mention of it (in games, that is) being in this very game that they're remaking.
I guess they've moved past the Old Shame attitude towards it and are now trying to make something out of it.

One Strip!While it's far from Vindicated by History, 06 is getting a bit of a re-evaluation, especially as the people who grew up with it grow up and things like Sonic Project 06 allowing the merits of the game to be appreciated without some of the flaws. I also think it's smart to acknowledge and develop parts of the game, because by extension you make the game retroactively better. For example, Silver and even Elise (to a much lesser extent) have been Rescued from the Scrappy Heap (though in the latter's case simply moved to Base-Breaking Character) by new appearances and (in Elise's case) designs, which retroactively makes them easier to swallow in 06. It strengthens the overall franchise if you can take things people disliked and make them like it.
Why hasn't Sega ever thought of bringing back Sally Acorn? The last piece of media she managed to survive existing as a character in was the Archie Comics and look what happened to it. (i still miss their mega man comics)
