That technically false. Through the franchise we have
- The Chaos Emeralds
- the Sol Emeralds
- The Anarchy Beryls (which may as well not count anymore, if it ever did)
Then we have a variety of not-green single gems in the form of...
- The Warp Topaz
- The Phantom Ruby
- and the Precioustone
those of the once I'm thinking up off the top of my head besides the Time Stones.

Archie's mirror-universe version of the Chaos Emeralds. They gave Scourge a larger power boost than the regular ones but left him tired and burnt out when it wore off, while the Emeralds leave Sonic energized even when they wear off.
Ian accidentally referenced them in a Forces comic cause he forgot he'd already used the name.

Shadow needs to visit The Doom (in the Japanese version one of Doom's quotes here during the Last Story voice memory sequence), Mad Matrix (Charmy learns Shadow's epic hacking technique here), Death Ruins (the only stage where Black Doom mentions the ritual of prosperity early where Shadow isn't on his side), Iron Jungle (Eggman says Shadow's an android here), Space Gadget (Shadow's quote is in the voice memory sequence), Cosmic Fall (the only time he and the GUN Commander meet face to face, and where the GUN Commander drops his hatred of Shadow), and either Black Comet or Final Haunt (since the Last Story starts with Shadow on the Black Comet)
And not a single one of the 10 endings could have happened, since Shadow hasn't had an epiphany about who he actually is

I agree with Numbuh, the whole "Choose 6 stages to be your path" is a gameplay mechanic, not intended to be the actual story unfolding. I think the same of most stages ending with Shadow collecting a Chaos Emerald. He can just be assumed to gather those throughout the journey, when doesn't really matter.
I think what stages are "canon" has a lot of wiggle room. Allowing for those story beats you mentioned, I think its still possible other stages are "canon" as well. Though what stages are canon aren't really as important as what story is covered there.
Edit: That path makes a lot of assumptions about how the story unfolds. If you HAVE to pick "6 stages and that's literally Shadow's entire journey" then that's a mostly solid route, but having it end on the ARK and not the Black Comet is sloppy. And in context, a battle between Shadow and Eggman in the ARK after they've just had a bit where Eggman claimed Shadow is an Android, but now wouldn't be claiming such anymore, doesn't really make a lot of sense to me.
Of course, some story contraindications likely are inevitable. Thinking on it... I'm not actually sure it matters if Shadow meets the GUN Commander or not? I know that seems weird if they didn't, but Gerald's message about the Black Comet is broadcast seemingly everywhere (even the Black Comet, some how), so Shadow still gets his "name cleared" by the end. And I know its kind of fun to think that Expert Mode leads into Shadow joining GUN, and the GUN Commander apologizes "for earlier" but there's a number of continuity issues if you try to take Expert Mode too canonically.

I don't think anybody actually takes "Shadow eats coffee beans straight" seriously. Other than that, I think canon can only be defined in terms of relative to each branch of the franchise. Like, the games are canon to the IDW comics, but the comics aren't canon to the games.

I figured the Shadow stage's music were remixes. The Radical Highway section was more dubstep-y than I'd expect Generations to sound considering it's age.
