Honestly, thinking on it now, I think the best bet would be to have the Time Stones be involved BUT not Silver implicitly using them.
Basically, it's another Chaos and Sol Emerald situation where the things are sentient, only they're SO hands off that Silver just straight up doesn't know and isn't aware of their involvement whenever they just punt him through a portal to the past.
But, that would require Silver to live on Little Planet and essentially be the guardian of the Time Stones.
In the official Unofficial Continuation to Sonic the comic. Silver uses a time stone to prevent him getting regoned after stopping Iblis/Super Sonic from getting so powerful in the future.
Silver in Stc Online is a G.U.N. agent with Silver being his codename and the other G.U.N codenames are metals. In Sonic X all the G.U.N agents have codenames based on jewels. Do all versions of G.U.N. have codenames based on a theme?

-Sonic CD has a very fluid timeline, where actions in the past directly affect things in the future on Little Planet (it's unclear, but implied that the Time Stones/Posts don't work outside of there due to Eggman's reach being limited).
-Sonic 06's Chaos Emeralds go the Stable Time Loop path, as up until the Last Story all cases of time travel are required to always happen to make sense of things. Mephiles also seems to follow these rules, with the exception of the Time Crash after merging with Iblis.
-Sonic Generations may go either the Stable Time Loop if you believe in only 1 timeline (although even then there's also some temporal amnesia presumably in play) or goes by Multiverse Theory if you think the game caused a new timeline.
-And of course, Silver's multiple occasions seem to require him to act to 'fix' the future, where he remains unchanged and paradox-proof so he can fulfill his role.

I just think it's poor writing from the staff not knowing how any of this works, so Silver is just...there. He's popular, the favorite of the staff and Stanley's personal favorite, and we poor souls have to make sense of how he shows up, because we know Sonic Team won't have a satisfying answer.

The easiest answer to this is that there's no reason to assume a character would be in danger of erasing themselves from existence by changing the past.
It's just something people take as a given because Back To The Future was very popular.

In Sonic The Comic Metal series had Metal Sonics/Metallix, the Knuckles Metallix/Metal Knuckles, the Porker Metallix/Metal version of Porker Lewis that had fake skin to pose as the real Porker Lewis.

I think what would make the most sense is, Silver comes to the past from the bad future, he fixes the past and makes a good future, but in that good future there's already a Silver who never had to travel to the past because his future was always good, thus the first Silver stays in the past. I'm not sure how time travel works in the stuff we do have though. Like, in Archie, Silver kept coming back from the future, but didn't really know why his future was bad, and tried to fix the past, but then he went back home and found the future refused to change. And this happens more than once.
