Apparently, according to a well known Silvaze artist on Twitter, 06 is popular in Japan, which is the reason Silver is still around (and why most of the staff put him as their favorite character). That artist even said that 06 has one of Kanemaru's favorite scenes as Sonic.

That would honestly not entirely surprise me. 06 could be defined as one of the least Western oriented Sonic titles in its choice of aesthetics, designs, & even story elements, which likely made the large scale scorn by Western fans all the easier once it became clear the release was a mess gameplay/engine wise.
Even the infamy of the Elise/Sonic kiss is likely far less of a controversy back in Japan given the differing tastes about romantic subtext between human and anthropomorphic characters.

We'd all consider the story to be at least decent if the villain wasn't such an idiot and Sonic's story actually went somewhere.
Shadow and Silver's stories are serviceable.

I'd debate the "aesthics" bit. While still of an anime vibe, there does seem to be a shift towards realism compared to the games before and after 06, an aesthetic that is commonly strive for in western games (often to blandness, but that is a tangent at best)
Silver was designed as a third pillar to go along with Sonic and Shadow and 06 is basically designed around that. Doesn't really shock me that he has a massive fanbase.
He hasn't really been treated as anywhere near as important since 06, but it happened and you can't really get rid of that history.

Sonic's final plan hinges on the fact that Silver being there is something that didn't happen in the timeline that lead to the future that Silver saw.
One Strip! One Strip!I'll be honest, that's not the same as it happening in a big budget, mainline game. It's great for Silver and I'm glad he got to share the spotlight with Sonic for a little while.
But there's a bit of a difference in sharing the spotlight in an obscure comic book, and doing so in a mainline game that has more eyes on it. No offense to Silver, I'm just calling a spade a spade.

I know she said she’d like to her but I mostly think she works best as Amy rose alongside Carrie. It’ll be like Marinette and Alya together again as mobians.

The Ultimate Incarnation of EvilIt is more of an Americans Hate Tingle. It is a Japanese game with better reception in Japan.
Sonic as a whole is a case of Germans Love David Hasselhoff along with Metroid and Zelda. They all have pretty average reception in their countries of origins, but are considered icons in the West.
Mario is one of the few franchises in general with damn near universal reception across the entire globe.

Blaze probably has a better chance given her gameplay has almost always been well-received when she shows up.

A lazy millennial who's good at what he does.I think Silver suffers from not having bringing a lot to table plotwise. There's only so many times he can pull the "the future is fucked guys we have to save it" thing before it gets stale, so he has an even worse problem than Knuckles does of just kind of just... sure why not being there hanging around when plot happens.
Which is fine for appearances, but it also means its not surprising that when they want to do character stuff he's not the first person writers think of. I don't think it's that they dislike him or anything, just that he's less distinctive.
If they ever want to do another Generations style plot, and actually want to give it a story this time unlike last time, that would be a perfect place for Silver to have a grand comeback. Even if it's, like, as a guide.
He still gets mocked every now and then as the fandom whipping boy, but its mostly in good faith nowadays. But its pretty telling of how he's generally seen a dork.
That is true too. Its pretty apparent because the comics even address that point in particular; after the latest crisis was resolved, Silver struggles with the fact that he has no particular reason or goal to stay in the past with Sonic and Co and it kind of gives some anxiety.
Same thing with Blaze; the fact that both of them have no real direction is kind of the direction Ian has taken their characters in their most recent appearances.

Outside of that...
There are obviously people who lack objectivity and think that Sonic 2006 is genuinely good.
They would've gone back to it because they enjoy playing it, of course you can also just be in the camp of "so bad, it's good."
Though the people in the camp who enjoy the game can fall into being purists and don't like many of the changes that Project-06 has.

There are some changes that aren't so good, but those are only bad in conjunction with something that already exists in the original.
While Silver's gameplay changes improve him drastically (his upgrades to be precise), they apparently don't mesh well with the unchanged level design, which may affect how you have to play.
