Wily is the Greater-Scope Villain.
He invented the Maverick Virus that plagues the series and built Zero.
X2 and X5 imply he's around somehow since the latter has Sigma mention he met an old man who knew quite a lot about Zero.
Word of God also states Wily uploaded himself into the virus. Somehow.

Plus he personally hates Zero while Wily is implied to be proud of or at least fond of Zero.
There's also the fact that Weil doesn't treat Omega like a creation but something akin to a force of nature or a God, is something completely unthinkable for Wily.

It's not really because they're just "standing around", it's more so because they aren't really cutscenes...they just have preset animations for while they're talking.
So their mouths move and maybe they'll gesture (like Sonic crossing his arms, or Knuckles tapping his fists together) every other line, but that's about it.

She loves him, because he's her father, so if it's clear Eggman will continue to be evil she'll stay by his side to try and protect him from himself, and Sonic too. Who knows? Maybe he'll end up being a more grounded, down-to-earth villain in the future.
Actually, you know what? We've been shown Eggman hiring mercenaries, and there's the heavy implication that he has a Freudian Excuse from the Ark incident destroying a decent chunk of his family, so I want a game where he assembles people who work for him under their own free will for ideological reasons; Three or four individuals who pilot mechs for him so he can focus on the big picture, all of whom Sonic expects to betray Eggman, but none of them do unlike his previous minions.
Honestly, give him a Five Bad Band and let him keep it a few games, and also let all four of his underlings be individually threatening. Sure, Metal can be one of them, and the MOST threatening, but like, what the hell, give us a boss fight where Cubot has a giant smashy hammer robot or something.

His very first recap makes it clear that he's only attacking the military base for the secret weapon, which he only found out about in Gerald's diary - the same diary that he passes over to Rouge at the end of the game.
That being said, I would indeed love a game where he gathers together a group looking to correct injustices around the world under the pretense of wanting to remove GUN for their actions against his grandfather and cousin, only for a twist at the end of the game where he was lying the whole time and just wanted some strong people to help him take over the world.
Bitch, I'm better at this game than most people.
Who the hell decided that this island needed to be almost entirely forced 2D sections.
