IDW is easy, all the arcs would've happened after forces and between games. Hell its possible that everything in IDW thus far had happened between the two games with how long the dev cycle is. Boom is more difficult, but I'm gonna say they are not gonna make Boom canon and go with a broad strokes take with Sticks.
Anyway I want to ask what stories from spinoff media (comics and TV shows namely. There are too few Sonic films) is your least favorite(s)?
I'm sure there's something in the comics I expunged from memory.
The continuity issue with Battle is actually simple to explain.
Probably takes place less than 48 hours after Shadow the Hedehog. Shadow probably MASSIVELY overexerted himself in that fight/aftermath with Devil Doom. What we see is the blowback from that.
We don’t know how many days Expert Mode takes place after the game.
Think a deconstruction of Consumate Professional to the point where the overload happened.

Maybe Boom was a just weird phase for Sonic. Some kind of middle-life crisis or maybe he crashlanded on the island and lived there with his friends and Eggman for a bit because they were always too distracted by wacky hijinks to leave.
Shadow was faulty Shadow Android. Knuckles was actually the only other living echidna and Sonic, Tails, and Amy just assumed it was Knuckles. You know how there was Running Gag that Eggman never got his name right? That's right, his name was Nibbles this whole time.
After leaving the island, everyone agreed to never talk about it again.
So in regards to how they can further refine the gameplay (or rather, where they can take it next), I'd say they can maybe consider more playable characters again. Maybe start slow, with just Tails (as is tradition) and then slowly move their way up.
Open World Gameplay has the advantage that you can basically play anyway you want, so with this wider play style, the issues that came about with other characters might be mitigated. Naturally, this would require the same amount of effort that they put into Frontiers itself, making sure everyone plays well, but if they do it right, it could work. The important thing is to build on what's there. Since they're going out of their way to not rush games anymore, this might mean we might see a large jump in game quality. I suppose only time will tell.
One Strip! One Strip!If we get a 'Sonic in a rock band' universe in Sonic Prime I wonder if it will be more like Underground, or more like the 'Sonic the Hedgehog Band' with Vector, Sharps, Mach, and Max.
I kinda wish we'd see the latter three in a game, even if just cameos.
The Protomen enhanced my life.If they can figure out how to balance Tails in open world gameplay, more power to them. Poor Tails has long suffered for having a core ability that's really cool in 2D but potentially game breaking in 3D, and an open world 3D game wouldn't help.
Knuckles merely gliding and having a unique climbing mechanic would be easier. Shadow and Amy would be easier still, since I imagine both of them playing like just like Sonic except more combat oriented.
I'd go with putting a stamina limit on Tails' (and Cream's) flight. He (and she) can hover or ascend for a few seconds before dropping like a rock.
It'd be better than Knuckles' glides for short distances, but for longer distances Knux would still win out (provided he starts from higher altitudes)

That's already a thing...
Cream doesn't even fly as long as Tails to begin with.

I'm sure Sega will learn...to make it so that Tails' horizontal movement speed is actually slower when he's flying.

I'm honestly surprised that Sonic Frontiers is getting mostly positive reviews! I was afraid that this would be another medicore Sonic game from the past decade (with the exceptions of Sonic Colors, Sonic Generations and Sonic Mania). It's great that there's finally a Sonic game that a lot of critics seem to like!
