I think that it must have something to do with the character so Sonic being a free spirit. Archie Comics is good about that but it can also show why that is a bad thing.

SATAM gave him Uncle Chunk, and I think Archie had Rob O Hedge be his distant cousin or something (actually that might have been headcanon), and in one of the Archie stories Sonic and Sally get married and have kids.
But Sonic is always a windy kind of person. Thematically I guess it fits that he wouldn't have any clearly established family. Functionally, giving Sonic family ties him down as a character because then the audience has to start asking, "why doesn't he ever visit?" and "do they know or care about Sonic's well-being."
I think you could liken this to Mario and how his only family is Luigi. It's easier from a creative standpoint to write a setting in which a character has a vague semblance of family, or no family at all, because you don't have to explain or go by the series bible of who raised that character and what that parent was like.
Not many gaming mascots have relevant family when I think about it - Cloud Strife from Final Fantasy has a mom but no confirmed father. Jak and Daxter has a sort of tightly-knit group around the protags but Samos is the only guardian/parent to them. Crash Bandicoot has a sister and that's it. Mario has Luig, no parents. Jade raises orphans. Sora has a mom whose whereabouts are unknown to his day. Pick a video game from the 90's to 2000's and there are probably either Missing Parents or a curious lack of family members.

Actually, we see at least part of Mario and Luigi's parents at the end of Yoshi's Island, if memory serves.

Mario and Luigi are also...adults and have multiple established houses.
So their parentage doesn't matter.

I actually remembering people headcanoning that Sonic did have parents but the reason they never appear was because Sonic is a runaway who got sick of being confined in one place

Characters having parents is pretty superfluous to the games. Even Vanilla isn't really relevant at all to Cream's character, to the point where she is mostly referred to as just "Cream's Mom" most of the time.

Considering Sega more recently is starting making sure adaptations stick very close to the games, even to the point of the "Two Worlds" thing that's alleged suppose to have been part of the Sonic bible since Adventure but wasn't mentioned until a 2010 interview with Takashi Iizuka regarding Colors, being made canon in both the IDW comics and the upcoming movie (and apparently Sonic X if Ian Flynn's word is any indication), then we can probably expect any future animated adaptation to do the same.
