Once again, I find myself needing to plug Fears of the Dark. Let's see what else, Coraline has been mentioned, arguably some of the vignettes from Heavy Metal were horror as well. And of course I keep forgetting of the animated adaptation of TheThiefofAlways actually exists or whether it was some glorious dream.

I second Monster House; it's clean enough to get past censors, but some of the subject matter and the sheer suspense are enough to scare a lot of kids.
How about some of the Gorillaz music videos? Granted, most of them are overall lighthearted, but parts of "Melancholy Hill," "Rockit" and even "Feel Good Inc" can be pretty eerie. Then there's the story canon, with their cheerful approach to violence, Demonic Possession, childhood trauma and other vaguely horrific implications.
