...Oh! Oh, duh, I get what you mean. No, it really depends on the Trainer - I usually nickname the Pokémon I raise up.
It's just that Greninja here... he was originally trained by Lansie. She doesn't nickname her Pokémon, so by the time Gren was traded to me, he only answered to his species name.
Oh— yeah, definitely. If I recall correctly, Lan said that you're set as Espeon's original Trainer. That means that, theoretically, the nickname registered in the Poké Ball can be changed just by you choosing to call her something different.
Though, yeah, they only usually respond to a name they're given early... the programming is just bureaucratic stuff.
