Yeah, Sakurai is likely to have heard of Project M. Not really sure on Smash Flash, but I doubt he cares much about it.
And yes, he does do things other than develop. That's why he got bombarded with "X in Smash" comments when he talked about a game he likes.
Admittedly, if Tails got in, the only Final Smash I can think of is him doing a Tornado run.

While we're all fruitlessly speculating on DLC, might I propose a character that could make it it.
Spyro the goddamn Dragon. Why?
- He was the defacto non-Snake "mascot" of the PS 1 and is a symbol of 90s platformers
- Activision (current owner) and Nintendo have been on really good terms lately. The new Guitar Hero, Black Ops 3 and Skylanders have all been ported to Wii U with feature parity for the most part, and on that last note....
- Bowser and Donkey Kong and already in Skylanders (the current iteration of the Spyro franchise) as crossover characters though those amiibo/Skylanders hybrids. Only makes sense to return the favor
Part of that is that Sakurai wanted classic Pac-Man. It depends partially on what he wants, as well as the company agreeing. As for Cloud, I wouldn't be surprised if he's more modern design is the most well known(not necessarily most popular, of course). For Pac-Man, classic is what people like the most. Spyro could go either way, though. But hey, a playable dragon outside of Charizard(who isn't actually a dragon outside of his Final Smash technically) would be neat.

Smash 64 and Smash 4 came out on Milestone Celebration years for Nintendo:
Smash 64 came out when Nintendo turned 110 years old.
Smash 4 came out when Nintendo turned 125 years old.
Brawl missed a Milestone by 1 year: It came out just before Nintendo could turn 120 years old

I mentioned the Japanese bit because it's far more likely for Sakurai to have at least heard of it if it was made and had gone memetic in Japan.
Let's face it, Super Smash Flash is an extremely niche game, and its sequel has a tiny bit of notability in an otherwise very niche market. We're not exactly talking about indie standouts, here.
