Hmm... what companies have been big on a Nintendo console at some point, who have a defined, well-known protagonist that may or may not be a company mascot, and whose big company isn't already represented as playable?
- Ubi Soft: its most plausible "iconic" Nintendo characters seem to be Travis Touchdown and Sam Fisher, both from hard M-rated series, and the former is a Grasshopper Manufacture character to boot.
- EA: Faith from Mirrors Edge would be welcome, if that ever came to a Nintendo Console.
- Activision: maybe throw in a Guitar Hero...
- Several companies with good contender characters like Lara Croft of Tomb Raider have already been bought by Square Enix (or others).
- Warner owns Netherrealm Studios, Midway and Atari as part of its catalogue.
- Monolith Soft is already owned mostly by Nintendo.
- Nippon Ichi would of course do Laharl.
- Platinum Games has a good selection: Bayonetta, and Jack Cayman from Mad World & Anarchy Reigns, but those are very M-rated. Wonder Red from The Wonderful 101. Viewtiful Joe and Okami / Amaterasu, if they and Cap Com got along.
- Tecmo has Ryu Hayabusa of Dead or Alive and Ninja Gaiden
- Way Forward Technologies: Do I really need to say it? All aboard the Shantae bandwagon.

Seriously though, Iconiness seems pretty subjective. The closet you can really get is looking at a character/series's history (Which some might argue isn't relevant any more) or how advertised they were/are. As far as I can tell. That or mass polling of people.
And yeah, Shantae and Shovel Knight might have a disadvantage when it comes to advertisement or iconicness among the general public. But for Indie gaming in general it seems like they have the best shot, at least to me.

As far as Disgaea goes, I'd say that Etna is probably just as well known as Laharl is, if not more so. Though he's the protagonist, which would still give him the edge.

Hm, I actually gave nicknames to all the Villagers (when I made custom movesets) instead of just calling them Male Villager, Female Villager, that other Villager, etc.

Pink Haired Girl Villager: Tina
Yellow Shirt Boy Villager: Phillip
Turnip Tee Girl Villager: Jessie
Sleepy Eyed Boy Villager: Edward
Striped Tee Girl Villager: Abigail

Sleepy Eyed Girl Villager: Allison

@Watch: Heck, even Snake could be argued to be one of the most important Stealth Game characters. The genre itself isn't as big as the others, but still.
