Add to that that we got two different Mewtwos in the movies, with one having a femenine voice, and that Sm4sh Mewtwo combines elements from both that Mewtwo and the original movie one, and yeah...

The birth thing is Early-Installment Weirdness and might have been metaphorical anyway.
By the time Smash 4 Mewtwo was revealed, there was already another Mewtwo with a female voice that existed (one that explicitly Mega Evolves into Mega Mewtwo Y, even, and was stated to be different from the previous Mewtwo Ash had encountered). If they wanted to, they could've easily given this Mewtwo that voice. Keep in mind that Mewtwo in Smash also spoke in phrases, at least in the Japanese version of Melee, where it was basically movie!Mewtwo.
It's kind of irrelevant anyway. Mewtwo's a genderless Pokemon, unlike the rest of the playable mons.note
