I stand by my opinion that indies don't deserve a spot.
Shantae might be an exception considering she was with Nintendo since the Game Boy Color days, but even considering that, I still SERIOUSLY don't see what the big deal is.

I still have a good amount of games I need to finish (Strider, Mark of the Ninja, Metroid Prime Trilogy, Star Fox Assault, Pokémon Alpha Sapphire, Fire Emblem Awakening... That's not counting with Shovel Knight Plague of Shadows that I haven't gotten yet plus probably a bunch of other games) and I want to put some focus on doing that.
I don't even know what's the order of Shantae's games.
The original GBC game Shantae, is, of course, first, followed by Risky's Revenge for D Si Ware, and the Pirate's Curse for 3DS/Wii U. With the up-coming Half-Genie Hero for all of the things.
As for why people want her, well, why do any fans want any character? There are lots of reasons, and if you don't like the character, you don't have to. As long as you can accept them if they do make it in.

I actually had a dream that Super Smash Disney was indeed a thing. Winnie the Pooh was the best character in the game.
I would buy a Smash Disney if it were a thing.
I still don't have high hopes for the characters I voted for, but the ones people are clamoring about I'm okay with getting in. (In particular, K Rool, Rayman, Banjo-Kazooie, and the indie characters.)

All the games (except Half-Genie Hero) are Metroidvania-style games, but the first game has rather large sprites that kind of work against the platforming aspects of the series, and I've heard of some people having trouble playing it because of that.
On the topic of Shovel Knight and Shantae, I'd like to mention that their lack of popularity abroad will be a huge challenge for them to overcome. While they may have a lot of popularity from a Western point of view, they just aren't as popular worldwide, and that might hinder their chances to be added.
Of course, if the regional-based DLC rumor is true, you can probably disregard that. They do have a lot of support in English-speaking countries.

x5 Sonic Genesis had OTHER problems.
I just personally found Shantae to be... mediocre and forgettable, and I can't understand the series's disproportionate popularity at all because of it. And that she's begun to be associated with the "nindies", which I actively despise, have soured my taste against her even more.note
But that said, I'm just a cranky old curmudgeon.
