Sheik is most definitively a woman. She's simply Zelda in a gender-neutral disguise. Not even a masculine disguise, Ruto just assumes she's a man.
Doesn't stop the Link/Sheik shippers from trying to justify it as Sheik being a man working for Zelda, or at least Sheik being a biologically-male transformation rather than a simple disguise, but officially Sheik is just Zelda in a ninja suit and turban.

Specifically, the fact that Blazer can be used horizontally now. PM Roy did it first, and the PM devs have said that they got this idea from, not anything even remotely Fire Emblem-related, but Zero in Marvel vs. Capcom 3. If you ask me, this is pretty strong evidence that Sakurai is at least aware of PM and the changes it makes to characters.

Makes it kind of odd when Hyrule Historia (official Nintendo Zelda history and timeline book, up to Skyward Sword), which I just got a few weeks ago, straight up says that Sheik is Zelda disguised as a male and uses male pronouns when talking about the character. I've always been under the impression that Nintendo treats the character differently depending on the series Sheik pops up in, and things like that kind of proves it.
But as far as Smash is concerned, Sheik has always been female. All of her trophies in the series made it clear, and her design in Smash and Hyrule Warriors (compared to Ocarina) made her feminine features more prominent.
Speaking of Sheik, did she even lose much from the character split? I always hear that Zelda's the one that suffered the most from the change, but that's usually said along the lines of the joke that "her best feature was turning into a better character (insert tongue emote)"...

Braindead catch/kill combo in Bouncing Fish along with a bonus set-up special that she could take or leave (and likely only exists because Chain was too unique).

Or, you know, somebody on the Namco dev team played Mv C 3 and pitched the concept when the idea of differentiating Roy from Marth came up.

On the Roy thing, it's possible that Sakurai actually came up with the idea of horizontal Blazer because he wanted to differentiate Roy from Marth in Brawl, but had to scrap him at the time. It's not uncommon for people to come up with the same stuff independent of one another.
