There's no oversight or game limitations at work here. If it was, we would not have things like only M!Robin appearing as a character in Codename S.T.E.A.M. or in Super Mario Maker (as a mystery mushroom). Not only that, but there's a Seal that allow males, and only males to reclass into Robin's Fates class. Having only M!Robin appear is deliberate, and is furthermore inspired from how Robin was worked into Smash. The only canon for Robin in Smash in regards to his fellow Awakening people is that he is good friends with them, nothing more.

But codename S.T.E.A.M and Mario Maker appearances are from the Smash-based amiibo. Unless there's some non-Smash Robin amiibos running around that I haven't heard of.
Dunno that I'd count that as evidence of anything besides convenience.
Customizable characters and canon sounds like they make for a confusing mess though.

What tends to happen is that if a customizable avatar appears outside of their debut game as anything other than a customizable avatar, they are often given a canon appearance and voice that developers can use for future appearances if they want to. Super Smash Bros. favoured the male Robin out of the two Robins, so the male Robin is basically the face of that character. You can give similiar arguments for Villager and Wii Fit Trainer.
As such, if Inklings appear, I'm expecting them to make the female Inkling into the face of the Inkling character, with the male Inkling being relegated to all the benefits that alternate costumes get.

Speaking of, Splatoon looks like a lot of fun and I'm considering making it one of the first 3-5 games I get when I have a Wii-U.

Wario, Robin and the Wii Fit trainer have 2 variants with 4 costumes each. Only the default variant made it to amiibo form.
Bowser Jr. and Villager have 8 variants, but only the default one made it to amiibo.
Personally, I think having both Warios, Robins and Wii Fit Trainers in amiibo form, as well as all Koopalings and Villagers, would be a neat move. But alas, misshandling of the whole amiibo deal, not enough units being made.
Only one Robin gets most of the major focus in the trailer. Only one Robin gets to be the mugshot on the character select screen. Only one Robin gets to be the main trophy and be on Robin's final smash trophy. Only one Robin gets to be the default Robin when it matters (which is actually a lot). Only one Robin gets to be a part of the trophy collection boxes. M!Robin was pretty much the face of the two from the start.

I sure said that!Depends. Her biggest role is in All-Stars since alternate costumes can actually appear randomly there. In 3DS Classic, she's only really a part of Horde battles (maybe with the exception if you're playing as default M!Robin and fight her along the way), in Wii U Classic, she is part of Rounds 4-5, but M!Robin can appear in any round thanks to being a possible Intruder. M!Robin always appears as the opponent in Wii U All-Star Battle events unless default M!Robin is selected (including in The Ultimate Battle that pits you up against every playable non-DLC fighter in the game). Multi-Man Mode only pits you against F!Robin if default M!Robin isn't chosen (unless you're playing on Rival Smash, in which case F!Robin will alway be your CPU opponent if you're M!Robin and vice versa).
Generally, outside of All-Star and Rival Smash and certain events, if you're not the default M!Robin then expect to not see F!Robin much.

I just got started doing some friendlies in Anther's Ladder today. Can't say anything about the community yet, but their set up for the matches isn't as intimidating as I thought it would be. Playing off of omega stages is weird though... I didn't think Arena Ferox normal would be a legal stage!
That WFT thing is kinda scary though.
