Tabuu was retconned out of existence, Core is just Master Hand's random Diabolus ex Machina, and Sakurai in-universe would probably just be Dedede.

Nothing in Brawl was really retconned, just not mentioned if it didn't have to be. There was no point in mentioning Snake if they couldn't secure the rights to make him playable too. Waste of money for a previous Smash 3rd party character. Some stuff was removed, namely items/characters/courses, but what does that have to do with the story itself? We saw the shadow bugs returning when it came to the Hands, so doesn't that make the Brawl story even more canon?
Shadow?Irene: They're talking about a Cosmic Retcon. At the end of Subspace Emissary, Tabuu ceases to exist. Not "Sakurai said that didn't happen" or anything like that. I'm not saying it's true, because I don't remember if that's really what happened, but you're interpreting their comments incorrectly.

...Except the Hands never had anything to do with the Shadow Bugs directly? I mean, if G&W of all things can be spoofed up as a source then I guess virtually anything's possible, but there's no given reason to believe that Master Hand's been dipping into it as well.
Looking into it further, Master Core's substance is explained as being the Swarm, and even looks entirely different (or at least as far as spooky darkness baby powder can be different).
I'll concede that retconned was a bit of a loaded word for a half-joking response, but the point remains that Tabuu is entirely irrelevant to 4, regardless (or perhaps in spite) of his role beforehand.

Anyway, now I get what you mean, the cosmic retcon. Yeah, that's happened in more than one franchise(06, for instance). I don't think we've seen any real proof of that either, though. It'd be nice if it was made more clear, but it's too vague.

I'm all for in normal circumstances, but you'd think that Sakurai would at least bother to make the connections much more apparent if they were supposed to be one and the same. Not even the Fortress fodder look like anything from SSE.
He certainly seems benevolent enough to just up and start a rewards service for interested fighters - including Game & Watch - for a copy of some dead thing.

I don't. If Mewtwo not being in Events except as a selectable character was an oversight, we'd see a fix to that long ago.
And really, Mewtwo even gets his own corner away from the other Pokémon characters where Lucas and the other DLC characters will likely join him.
And I have a sneaking suspicion that we won't see any custom moves for the other DLC characters either.
