If Mewtwo had a Guidance, I imagine it'd go something like:
Pit: "I'm feeling a really strong energy coming from this guy!"
Palutena: "That's no surprise. That's Mewtwo, the Genetic Pokémon. It's a powerful Psychic type, and is said to be among the strongest Pokémon to ever live."
Pit: "The Genetic Pokémon?"
Palutena: "Yes. Mewtwo is the result of genetic experiments performed by human scientists, in the hopes of recreating the ancient Pokémon Mew. In fact, Mewtwo's design seems to be an attempt to improve on Mew, rather than strictly copy it."
Viridi: "Typical humans. Thinking they can just improve on nature's design all in one go. No wonder Mewtwo turned against them"
Pit: "Says the goddess who builds weapons factories."
Viridi: "Weapons orchards!"
Palutena: "Anyway, Pit. Mewtwo is powerful, but his levitation abilities make him easy to launch. He can reflect projectiles with Confusion, so be careful how you shoot. And don't look into his eyes, or he'll paralyze you with Disable! It's not as bad as Medusa's gaze, but watch out all the same."
Pit: "Understood! Mewtooey is going down!"
By the way I'm pretty sure Mewtwo's Shadow Ball charge doesn't cause damage anymore for balance reasons. A charge can combo into Up-Smash and Mewtwo's Up-Smash got heavily buffed in this game, so it would be a pretty absurd kill combo.
Lucario can do the same thing, but at least he's balanced for being really weak until he's at higher %s.
So, just for the hell of it, I set a CPU level 9 Mewtwo on a level 9 CPU random. End up as Falco.
Mewtwo won 2-0, and would have gotten a third if the game had run a few seconds longer, thanks to grabbing a smash ball. Is the CPU not as good as I thought it was, or is Mewto a lot tougher than you'd think?
I take it that Aerial Shadow Ball blowing Mewtwo half a stage's length away via "recoil" (never mind how his recovery game is already middle-of-the-road as it is) also has a sensible explanation?

It's more or less the same way PSASBR handled its online DLC.

It has in fact gotten me killed at least once in an instance where I was trying to discourage ledge guarding.
And even without the hard way (and without further getting into what an utterly pointless additional nerf it is), the game itself updated the Tips about it, noting that you'll get hit by recoil if you fully charge it.

It's not my usual avatarage, but I feel compelled to wear the truth.
You gotta believe me when I scare you away, all that I wish for is that you would stay
