If I did, I'd likely give some characters the treatment that Wolf, Toon Link, and Jiggs did in that mode. I could give Peach and Robin this treatment if it was worked on, but that might not be the preferred thing to do if I were to get help from others (like fellow Smash fans here). Other characters that I simply can't imagine fighting evil minions (namely Wii Fit Trainer, Villager, and Duck Hunt) would likely get that treatment.
Part of this idea also came from the characters I'd get amiibos of. so likely my initial thoughts for the roster came from that list of characters+ the characters I listed last page.
I just thought of the perfect character who could get axed: Dr. Mario. I don't think much people will miss him, and we could give regular Mario the Mario Tornado back if we ever began work on this.

B. Wonder Red and Bayonetta have no confliction with each other. Wonder Red is a Nintendo character. Bayonetta is a Sega character. Being made by Platinum means nothing, seeing how many Hal, IS, and Gamefreak characters are in.

I'm honestly trying to reach a compromise here. I'd still have Peach as a playable character, but I don't if I would want to give her a major role in whatever story mode. I'd only say "yes" if you guys would want her in a story mode for this idea that might not even be made.
I think my issue is a Dog beating up a Kremlin is just too silly for me.
I'm not saying that Funny Moments can't be included, I just tend to have limits. That, and it's difficult for me to be funny myself unless I'm unintentionally being funny.
That said, I was able to come up with a not too serious plot: An executive wants to repaint the Nintendo brand to be Dark and Edgy, and starts erasing certain characters, and uses the villains as enforcers. The third party characters travel to the Nintendo universe (though Bayonetta sneaks in when Sonic enters his portal to the Nintendo world) to aid the Nintendo heroes. When the exec is defeated, all erased characters are restored, and all is happy in the Nintendo-verse.

@bats: If you want a good point of reference for your time frame, it took my advanced Java class a good two to three months to create a simple* platformer from scratch. The first half of that was just getting the gravity and collision checking functional. Now, if you're going to use something like Unity or Game Maker, that's gonna shave off some time, but there's still tons of work to be done.

I've had a similar idea myself, but for Fire Emblem instead of Mario. I'd kill for a Fire Emblem fighting game. Gods know it has enough characters to draw from.

Sheik probably because I can use it for harps in Hyrule Warriors, but should I get Toon Link too? I feel weird about having two of one character, even if they're "different", and he probably doesn't offer anything extra in the way of Hyrule Warriors weapons, though I use him in Smash a lot more than I do Sheik.
