I don't know what character you are choosing, but I would recommend a character that is somewhat on the heavy side with a boost in attack and defense stats. For comparison, I beat him with Ike at 70 attack, 98 defense, and -87 speed. As for the various core forms, here's my suggestions:
Giant Form: He can easily pile up damage, but he doesn't have too many killer moves. You really do not want to take to much damage with this form as it will make the later forms a pain to deal with. My best advise; Giant Core signals when he's about to attack. Read his patterns and know when to dodge.
Beast Form: Don't get greedy with this form. Hit him with one smash attack and wait for him to attack you. Dodge or block accordingly and repeat. If you try to get in two smash attacks, you are leaving yourself wide open for Beast Core to hurt you.
Sword Form: Sorry, I don't really know the best way to deal with this form.
Clone Form: Practice fighting your character in smash. Set the character's AI to 9 and give yourself an 80% handicap. That should emulate the conditions you will probably face when fighting Clone Core.
One last thing to keep in mind; you will want to beat Clone Core with more than 5 seconds left on the clock. The timer will still count down until Master Core's final form appears, which takes about 5 seconds to do.

We are all made of star stuff. Very, very weird star stuff.I'm using Sonic. Because I want to use him.
I was avoiding him well, but then that goes against the clock, which isn't very fair for this battle... So either I dodge all his attacks at a low enough health and run out of time later, or recieve high damage and/or lose a stock from him. Yes, I've died from Master Giant. What can you suggest for defending against him without wasting time attacking?
The Spin-Charge/Spin-Dash really eat up the Master Beast, so I was spamming those against it. I'll try not being greedy.
I accept the fact that the swords are the furthest I can push my first stock. I can read when one of his worse attacks start, but that follows you, even once it's started, so it often starts in the middle of the stage, then goes to my end.
The Shadow is where the timer runs out. If not, that's where the Shadow kills me.
The core itself will be a godsend...
Master Edges is much easier if you have a characters that's good on the air. I would say to not be very greedy against them either and just try to get one attack in.
The attacks where Master Edges fires some orbs, you probably should be on the ground for this one so you can shield the slashes. I don't remember which set of orbs that follow you, but those you just should try to mislead, while the set that has a fixed trajectory you could shield or if you don't want to risk a shield break, you can also try to dodge roll past them. You can also easily get a good smash attack in after Master Edges fires the orbs depending of their position.
When Master Edges tries to do a quick slash, pay attention to the yellow glow and react with either air-dodge or spot dodge (down + shield)
For the flurry of slashes, stay still while they're charging and before the attack begins, shield the flurry, dodge roll the finish slash and punish them with a smash attack. If you shield too early it will break your shield.
For the attack where the swords surround the arena and start attacking you one at the time. I would suggest to spot dodge the slashes or trying to shield a few of them (I don't think you can shield all of them before you shield breaks, but I might be wrong) and then when the one on top is going to drop down, either jump and air-dodge or try rolling, but I think depending on the character rolling might not be very safe.
It's been a while since I've gone against Master Core, but going against the swords is all about keeping momentum. If you get hit by it once, you lose your rhythym and start messing up. I do have a bit less trouble with the swords now using this strategy so I hope this helps.
A character with good power, good enough air attacks and air movement, along with some speed...should be enough.
That character should also have some sweet spot aerial attacks, because that always does the most damage.
My choice was Captain Falcon.
Though if you want some good idea on how you go about customizing the character, I can't say anything there since I never use custom stuff outside of Smash Run.
Also apparently...doing the 200 K.O. in Endless Smash Challenge was the thing I needed to do in order to unlock all the Smash Run powers challenge. Literally one left and it was a challenge, face palm.

Sonic's side A smash (without holding A down) is far quicker than Ike's. You might, just might, have enough time to deal 2 side A smash attacks when fighting Master Beast. As to why you shouldn't hold A down, I got about 44%* with 2 quick smashes and only 30% when holding A at the longest possible moment.
You mentioned that you used Sonic's spin dash attack. Are you referring to his down B or side B? I'm not sure if Sonic's down B is a continuous attack or not. What I can gather is this; the average damage output I got from Sonic's down B against the sand bag is about 17%.
If you are referring to his side B, I can see the huge potential it has. I was able to hit the sand bag for 3 times with this move for about 38%. Granted, the bag was moving, so this might translate to more hits against Master Beast. My only problem is that it is a bit on the slow side. I'm not sure if you can get all those hits in before Master Beast tries to attack.
As for not running out of time, you probably can save the most time with Master Giant. Your focus on this form should be hitting him fast and hitting him hard. Try to get under the giant's head and use Sonic's up A smash attacks (again, don't hold the A button down). If you find yourself flung into the air, make use of your aerial attacks.

God damn it, I swear the game purposely picks out the good loot to get rid of it you die. I just lost a Sixfold X Defense during a run on 7.9 red path. I only lost one drop out of six, and of course it was the only one that was actually worth keeping.
Also, Golden Plains is the bane of my existence. Two or three times now I've fought a Metal opponent there and gotten my ass kicked. It's bad enough they're metal, but the they go Gold while beating my ass around the field.

Might be the Down B, since the attack hits while charging and hits multiple times before turning. Its also a good lead into his forward air(or back air) if you jump before it ends.

FUCK THIS GAME.
I just got my very first Hyper Suit and lost it against a giant Villager. Normally they're pretty easy to deal with, but this guy seemed to get so many items. Beehives, a Gold Hammer, a FUCKING INVINCIBILITY STAR JUST BEFORE I COULD LAND A DECISIVE HIT.
I tried a second run and immediately died in the first round.
That Captain Falcon video...how does it work.
He's got so many variations on his Final Smash and his opponents are always coordinated in KO-ing him right after.
I'd guess that his handicap is up so high, but is it just to showcase his FS not being effective?
You gotta believe me when I scare you away, all that I wish for is that you would stayThey hacked the game. The coordinated attacks were possible since they were pulling off a Tool-Assisted Superplay.

But I did fight against the best D.D.D. I'd ever met today. He beat me twice in a row and two-stocked me once, but I beat him the next three times with the last victory coming from punching his gordo back at him. It was pretty cathartic
