That is, I think the Smash figures were among the first amiibos designed, so it's possible that they would only work with that game. The other amiibos, such as the regular Mario one we've seen, will have the standard "multiple game use" function they were talking about. There's also the possibility that, if the Smash amiibos are indeed only going to work with Smash, there will be other games that will get "special" amiibos that would either only work with those particular games, or be used as an incentive to buy particular figures for specific games, or both.
That said, I do doubt that my speculation will be remotely true, since Nintendo's been going out of their way to mention the fact that the amiibos will work with multiple games.

I'll probably only get amiibo figures for my favorite characters. My three consistent mains across the franchise are Samus, Marth, and Captain Falcon, so... yeah, you can see it coming. And if Shulk and Ridley are playable, I'll probably go for them too. I'll need an entire train car for Ridley though.

There's no way in the world they're going to pass up something with Pokemon and this Amiibo thing, especially now that the handheld release is so close to Omega Ruby and Alpha Sapphire's. Maybe Greninja, Lucario and co can be leveled in Smash and than transferred to ORAS and latter Pokemon games?
