I mained Mario in 64, Game & Watch in Melee, and jointly mained Wario and G&W in Brawl. Though in Brawl I also expanded out to use a lot more characters, and became decently proficient with Luigi, Bowser, DK, Yoshi, Ganondorf, Toon Link, Captain Falcon, and Snake.

As I mentioned earlier, playing the Gen VI Pokemon games doesn't mean anything; there are players of those games that still thought they were looking at Mewtwo until it became more obvious to them what it was (like me). There are even people who who haven't played those games and knew it was Greninja (or at least not Mewtwo) regardless.
As for whether or not it was deliberate (which I didn't think anyone was arguing about until just now; I thought the consensus was that it wasn't), well, it's not above Sakurai to tease his fans on occasion (just be glad that it's nothing like the trolling that happens regarding Capcom's games), but I think his teasing here only amounted to a variation of "Who's That Pokemon". I doubt it was intentionally trying to say "LOOK GUYS, IT'S MEWTWO!"note (I feel that same way about people thinking he was trolling Waluigi fans at certain points as well).
We won't know if it was deliberate unless Sakurai states it somewhere, which I doubt will happen. In my opinion, hindsight indicates that the mix-up wasn't on purpose at all, but I think there are enough variables during an initial viewing to make one think that it was.note
You know what I do love about that Charizard and Greninja video? That while all the other fighters send projectiles at Charizard, Mario just runs right in alongside all the other projectiles to fight Charizard himself, when he could've just launched a fire ball. I just love that, and I'm not even sure why.
I really hope Sakurai decides to add more movies like that in the actual games (as in, the ones that aren't trailers that we've already seen). Maybe he could tack them on completion of a character's single-player mode (like Classic or All-Star), but I doubt he'd do it that way since he intended the Brawl cutscenes to be a reward and would probably be wary of having more movies be rewards as well.

Let's be clear here. I'm not against the idea that people think it was Mewtwo (even though Ninja Hand Seals done at the beginning should tip people that it is not Mewtwo).
What I am against is how people think the whole set-up was an intentional ribbing towards Mewtwo fans, that apparently Sakurai "made it so" to resemble Mewtwo when in fact it isn't.

At least the Fairy Queen being so big can partially be justified with the whole stage in general kinda being scaled in relation to Pac-Man's proportions to keep as 1:1 to Pac-Land as possible. Rosalina being so big is because space-stuff and, I dunno, she's part giant or something.

And I've always felt that Rosalina's size was partly due to "Power Makes You Tall" and partly due to needing something to make her less like a Peach clone at first glance.

I'm only around 5'8, so even NPC!Luigi would be taller, Peach would almost completely tower over me, and Rosalina's just...woah.
Also, the corresponding trope is Statuesque Stunner, Mage. Which I might need to second that.

These are some pretty serious accusations. Especially since things like "the fingers don't look like Mewtwo's" are pretty minor. Compare that to how Greninja used a pose similar to Mewtwo when it's charging it's Shadow Ball, and Lucario had already been announced. Additionally, even without Melee, Mewtwo is far more well-known to people unfamiliar with the games than Greninja. Put all of it together, it's no wonder people mistook the shadowy silhouette.
