I recall at least three versions of the Zelda theme; two versions of Wolf's theme and the Skyworld theme, the Japanese and English versions of the Wario Ware songs (and the Japanese/French version of Ai no Uta), both the Ridley and Meta-Ridley themes, and about four versions of Melee's theme.

SATAM was created in another country. It just doesn't count. Many sometimes use the term "anime" for animation(basically a short form of the word), but it doesn't make it a literal anime.
SATAM = Cartoon/Western Animation, does not count as an Anime in any way, shape, or form.

If I were to decide, I'd mash up the intro to Stains of Time -> first verse of I'm My Own Master Now -> chorus of A Stranger I Remain -> solo from Red Sun; then add It Has To Be This Way and The Hot Wind Blowing (instrumental) on their own as extra tracks. But nearly everything from that game would be a valid choice.
...Actually, since we've got Sega and potentially Konami on board already, there's grounds to include music from The Wonderful 101, Metal Gear Rising, Vanquish, Madworld / Anarchy Reigns and Bayonetta. Though that depends on how enamored Sakurai is of Platinum at the moment...
...I don't think we need it. The rock remix of Ballad of the Goddess is already awesome enough, and we don't want to crash the Wii U from awesomeness.
Perhaps they chose that version because of way it's used in Snake Eater's final boss battle? (Though it was the wrong decision, regardless.)
Also - I hope the second theme for Gerudo Valley in the 3DS version is an arrangement of Twinrova's theme.
It's one of my favourite Ocarina of Time songs, and tends to be kind of under-appreciated.
Clearly, Snake's return will be announced with the most Metal Gear of all Metal Gear songs
